Thank you for developing this pipeline, it looks very useful!
I was looking at the tools included, and what jumped out at me is the use of eggnog-mapper. I’ve run across issues in the past where eggnog-mapper produces KEGG ids that no longer exist, because eggnog-mapper uses an old version of the EggNOG database:
eggnogdb/eggnog-mapper#545
And it doesn’t seem like there are any efforts to update eggnog-mapper to use recent versions of the EggNOG database:
eggnogdb/eggnog-mapper#588
I wonder if you’d consider replacing that component of your pipeline in the future?
