BIDS?

Since there's a plan for some moderate refactoring, would it make sense to consider changing the directory structure to be BIDS-compatible at the same time? Or should a change like that come before or after the refactor?

Probably after the YAML + namespace fixes. Hopefully with the namespace fixes it will be clear how all filenames are chosen (we already have _paths.py but it doesn't have all path stuff it), so it will make sense to extend it from just "old" to "BIDS" style formats after that.
