The ProteinQuantificationEngine in the current version mzlib/FlashLFQ is not working properly. However, since this part of the code has been updated in the C# mzLib version by a new Bayesian Protein Quantification it makes more sense to update the FlashLFQ directory with the new version, instead of debugging the current one.
