Theme settings reset every time atom is opened

Every time I open atom with this theme activated, settings like compact tabs and contrasting panels which were turned on last time are turned off.

Reproduction Steps:

1. Open Atom (regardless of through console or the icon), switch to Atom Material theme
2. Turn on Contrasting panels and Compact tabs features on
3. Close atom and open it again

Expected behavior:
The Contrasting Panels and Compact Tabs settings should be turned on

Observed behavior:
The settings are lost and it's reverted back to the original look of the Material theme

They will reset also when changing theme colors.

Hey there! Sorry for the lack of activity, I haven't been using Atom for a while now and also have been pretty busy with work and being a dad during my free time. I'll take a look when I get a chance, but this is something I could never reproduce, though maybe something changed in recent Atom releases and it's failing consistently, I don't know.

Anyway, I'll give it a try during the weekend.

Well, I just quickly reinstalled Atom and again, I could not reproduce this.
