For example, I wanted to use Data.List.singleton in a public test suite, but couldn't (because when students would send the code including that test suite to CodeWorld, they would get an error).

Data.List is part of base. I.e. an GHC-Upgrade is required for this. This should probably wait until the end of the semester. (It might require upgrading the GHC version of Autotool itself).

Oh, my bad. This is probably only valid for the CodeWorld web interface, I guess, i.e. not in Autotool?

Yes. On Autotool the test including singleton already worked. But when sending the template/submission is sent to CodeWorld, the setup there becomes relevant, and it doesn't currently have a recent enough Datal.List to support singleton.

This is probably one of the biggest changes of all the current issues. Due to GHC-API-Changes happening with every release, I suggest jumping to the latest stack-lts release right away (or even the most-recent GHC; or whatever latest version some required ghcjs package is supporting). Maybe switching (from ghcjs-base-stub) to jsaddle or some other ghcjs-* package might be worth it? codeworld-compiler would probably require most of the changes.
