Including Supplementary Material

Would it be acceptable to include some of the supplementary material (misc. scripts, .py / .ipynb files) for the final project as separate files included in the .zip submission, or is it required to copy everything into the supplementary material section of our blinded.qmd file?

Yes, it is possible. This is a lower standard of replicability than putting everything in one qmd file. It becomes almost the same if you have a README file that explains in detail how to reproduce the results, and perhaps a script or a Makefile to implement the procedure. For some very big projects, that is how it is done, since, beyond some scale, a single qmd is unwieldy. For data analysis on the scale of a 531 project, a single qmd is usually best practice.
