Formatting for time series data with two replicates?

I'd like to create a co-expression newtork for a time series dataset of expression data. I have two reps for a single condition, and I'm not sure how to format this correctly. In the docs it says that the dataframe should have a format where "genes are in the rows and samples are columns". I've seen some information online that suggests treating timepoints as samples. However, how do I deal with replicates in that case?
