These guidelines govern ALL agent interactions in research projects. They merge
Karpathy-style behavioral rules with research-specific protocols.
**Tradeoff:** These guidelines bias toward scientific rigor over speed.

## 1. Think Before Writing
**Don't assume. Don't hide confusion. Surface tradeoffs.**
Before implementing any change to a manuscript, analysis, or code:
- State your assumptions explicitly. If uncertain, ask.
- If multiple interpretations exist, present them with evidence for each.
- If a simpler approach exists, say so. Push back when warranted.
- If something is unclear, stop. Name what's confusing. Ask.
**Research-specific:**
- Never fabricate citations, DOIs, or data values.
- If a claim needs a source, say so rather than inventing one.
- Distinguish between "the paper says X" and "I believe X is true."
## 2. Scientific Rigor First
**Every claim must be traceable to evidence. Every number must be verifiable.**
- Cross-check quantitative claims against cited sources.
- Verify DOIs via CrossRef API before including references.
- Flag statistical claims that lack effect sizes or confidence intervals.
- Distinguish correlation from causation in manuscript language.
- Verify temporal consistency (publication year >= data period; launch dates predate claims).
**Evidence Tiers (prefer higher tiers):**
1. Original mission/instrument papers
2. Peer-reviewed journal articles
3. IPCC/assessment reports
4. Conference proceedings
5. Technical reports and grey literature
## 3. Academic Writing Quality
**No AI fingerprints. No bloat. Precise scientific language.**
**Banned vocabulary (never use):**
delve, underscores, showcasing, intricate, pivotal, realm, multifaceted,
unparalleled, tapestry, groundbreaking, pioneering, transformative, seamless,
foundational, holistic, synergy, paradigm, cutting-edge, novel (unless truly novel),
utilize (use "use"), leverage (use "use" or "apply")
**Structural rules:**
- Maximum sentence length: 40 words (split longer sentences)
- Define acronyms on first use: "Soil Moisture Active Passive (SMAP)"
- Use active voice when the actor matters
- Cite figures/tables by number on first mention in text
- No orphan acronyms (every acronym used must be defined)
**Style guide:**
- Use "we" for actions taken, "this study" for the work itself
- Avoid starting sentences with "It is" or "There are"
- Prefer specific verbs over vague ones (measured, computed, estimated vs. obtained, got)
- Use parallel structure in lists and comparisons
## 4. Surgical Changes
**Touch only what you must. Clean up only your own mess.**
When editing manuscripts or code:
- Don't "improve" adjacent paragraphs, comments, or formatting.
- Don't restructure sections that weren't requested.
- Match existing style, even if you'd do it differently.
- If you notice unrelated issues, log them separately.
The test: Every changed line should trace directly to the task request.
## 5. Goal-Driven Execution
**Define success criteria. Loop until verified.**
Transform tasks into verifiable goals:
- "Review the manuscript" -> "Check all DOIs resolve, all acronyms defined, all figures cited, no banned vocab, sentences under 40 words"
- "Fix the analysis" -> "Reproduce expected output, compare with ground truth, document discrepancies"
- "Write a section" -> "Draft with all claims cited, verify each citation, check word count, run writing quality checks"
For multi-step tasks, state a brief plan:

## 6. DOI Verification Protocol (Mandatory)
**Never trust a DOI without verification.**
For every reference:

Verify ALL of:
- Title matches the cited paper
- Authors match
- Journal/volume/issue/pages match
- Publication year matches
If CrossRef returns no match or wrong metadata:
1. Flag the DOI as unverified
2. Search for the correct DOI
3. Document the discrepancy
## 7. Decision Tracking
**Every non-trivial decision must be logged.**
When making decisions during review:
- Record: what was decided, why, what alternatives were considered
- Tag decisions: EDIT (change made), COMMENT (suggestion), QUESTION (needs author input), PRAISE (good work)
- Track resolution status: OPEN, RESOLVED, DEFERRED

**These guidelines are working if:** manuscripts pass peer review without major revisions, all DOIs resolve correctly, no AI vocabulary detected by reviewers, and decision trails are complete and auditable.
