If users and computers are separated into their respective OUs, the GPOs in these OUs will only apply to computers or to users, respectively. If user GPOs are defined in computer OU and need to be applied this will not be possible.
GPO Loopback processing, in theory, should allow applying user GPOs defined under computer OU, either merging with user GPOs in user OU or replacing them entirely.
Currently GPO loopback processing is only available within administrative templates for Windows hosts only.
