Code Review
This pull request cleans up the repository by deleting numerous temporary HTML and JSON animation composition files, as well as research instruction documents. Additionally, it updates the .gitignore file to ignore .codex_r1/ and codex_r1_work/ directories. There are no review comments, and I have no additional feedback to provide.
