docs: document new commands and refresh skill file

Documentation had not been updated since the explain/tui work, so it was
missing every command added through v0.23: execution features, Leiden
cluster detection, cross-repository usage, the --regex symbol matcher, and
the expanded MCP tool surface (analyze_impact, get_symbol_context,
query_graph).

• README: add features/clusters/uses/stats commands, a dedicated
  Architecture & Dependency Analysis section, the full MCP tool table with
  query_graph's eight patterns, and the --regex flag; drop the stale
  "configurable depth" claim
• docs: new architecture-analysis.md (features, clusters, uses,
  query_graph); document --regex on impact/context; refresh the
  getting-started search pipeline to describe hybrid-by-default; update the
  editor-integrations MCP tool list and output-format scope; extend the
  docs index
• SKILL.md: bump to 0.7.0; add explain, features, clusters, uses, tui, and
  --regex; remove the removed --depth/--limit flags; expand triggers and
  keywords
• AGENTS.md/CLAUDE.md: refresh the stale Key Use Cases table
