fix(report): read every repeat, Y and phase result truthfully, and bring the docs and pins in line with 1.0.0 - #325
Several report lines said more than the data supports, and a few docs and pins had drifted from the code:
A male with no derived Y call got a header-only _y_tree_path.tsv, and the report marked the whole Y tree section unreadable.
A deletion phased .|1 and a hit phased 0|1 in one phase set were called in cis, so a possible second hit was dropped. The missing allele could be the one that carries it.
The CFTR and UGT1A1 repeat readings: the setup hint was not a command that runs; "No 5T copy" said the tract changes nothing, though the poly-T still sets how R117H reads; a TA length with no named allele still got a function claim and a PharmCAT comparison; and a stale, failed or unreadable traits or CPIC table was read as if it were current.
The nf-weblog plugin pin sat in run-all.sh, the one pin outside versions.env, and no Renovate rule saw it.
The schema's --input text left out the cram, crai and gvcf,gvcf_index columns main.nf reads, and nothing failed when a schema parameter had no row in docs/parameters.md.
Docs: the report search was said to hold only gene symbols; the Nextflow report was said to show only counts for the clinical filter and slivar; docs/testing.md said no case runs the Nextflow duphold, CNVpytor and ExpansionHunter modules; docs/53-locityper.md said the image test runs the database build and the step.
Fix
sec_y_tree requires the Branch column in the header, not a data row. A header-only table is an empty path.
phase_haps returns no phase when either allele of a phased GT is ..
Repeat readings (bin/collect_summary.py):
The hint reads STR_EXTRA_LOCI=yes ./scripts/setup.sh --strchive-data <genome_dir>.
With no 5T copy the line says the tract adds no 5T allele of its own, then reads R117H and names the poly-T copy it must sit on. A homozygous R117H sits on both copies, and the line says so.
A TA length outside TA5 to TA8 gets no function claim and is not compared with PharmCAT.
collect() builds the readings again once the traits and CPIC section states are known. A stale table is read and the line says it is from an earlier run. A failed or unreadable table is not read, and the line says why.
NF_WEBLOG_PLUGIN moves to versions.env. A Renovate custom manager bumps it there and in the example config of docs/live-site.md in one PR. The e2e case live-server-1-weblog reads the pin from versions.env.
nextflow_schema.json: the --input description names the CRAM and gVCF columns.
New tests/test_parameters_doc.py: every schema parameter must have a row in docs/parameters.md, and every row must be a schema parameter (or --pedigree, which main.nf reads by name).
Every e2e case that runs bin/cnvpytor_to_vcf.py now lists bin/family_report.py, which that script imports. The annotsv cases are among them.
Docs: 09-str-expansions.md describes the new readings. 24-html-report.md says a section's locus name (repeat, Locityper, copy-number locus) is indexed too (an expansion record with no REPID or VARID by its position, so a chrX, chrY or chrM position can be a term, though the search still answers no position), and that the Nextflow report lacks only slivar's compound-het counts. testing.md names nf-wiring-2-sv-str-tools for the three Nextflow modules. 40-export-consumer.md and consumer-export-1 give the current reason chrM is left out of the round trip. 53-locityper.md says the image test repeats the Locityper commands and does not run setup.sh or step 53.
Output changes: none to file names, columns or options. In summary.json, the CFTR reading carries r117h when there is no 5T copy too. UGT1A1 reads not_compared for a TA length with no named allele. The reading texts change as described.
Decisions
The setup hint keeps STR_EXTRA_LOCI=yes. setup.sh still adds the extra loci only with that opt-in, so a hint without it would install nothing new.
The variable keeps its name NF_WEBLOG_PLUGIN and its nf-weblog@<version> value, so run-all.sh and tests/fake-docker/run-all-live.sh stay as they were.
docs/42-traits.md (G2 is read beside the rule) is left alone: an open PR rewrites that sentence.
The chrM wording in docs/40-export-consumer.md and consumer-export-1 follows fix(family): stop calling inherited chrX sites de novo, and lift chip mitochondrial sites correctly #316. chip-to-vcf.sh no longer lifts chrM, so the old reason was stale. The real reason the round trip leaves chrM out: chip-to-vcf.sh moves a 23andMe-layout file's MT positions from hg19's chrM numbering to the rCRS, and step 40 already writes rCRS positions. The CI site slice has 285 MT sites, so the exclusion is needed.
The merge with main kept the pin in versions.env. Main had added a Renovate rule for the pin in run-all.sh; that rule now points at versions.env, and run-all.sh sets no copy of its own. docs/testing.md keeps main's new fake-docker test for step 18 beside the nf-wiring-2-sv-str-tools case.
How it was checked
python3 tests/test_collect_summary.py: all pass. Against main's bin/collect_summary.py the new checks fail:
Y tree: [FAIL] Y tree: Hg NA reads as no derived call ... 'state': 'unreadable', 'note': 'S_y_tree_path.tsv has no Branch column or no rows'.
Phase: [FAIL] sv phase: '.|1' gives no copy ... (frozenset({1}), frozenset({1})) and [FAIL] ... not called in cis -- ('cis', 'in cis: read-backed phase puts both on the same copy (phase set 90)').
Repeats: 6 FAILED: the setup hint, no 5T with R117H, no 5T without a traits table, TA6/TA10, an unreadable traits table, and stale tables.
Homozygous R117H with no 5T copy: against the previous head's text both new checks fail (2 FAILED: 7T/9T must read "sits on both copies (7T and 9T)", 7T/7T "both 7T copies"); with the fix all pass.
python3 tests/test_parameters_doc.py: all pass. With the --outdir row deleted from the page it fails no row for: outdir. Its own controls (a dropped row, a planted row) run on every pass.
The Renovate patterns were matched against versions.env and docs/live-site.md (both give 1.2.0). The old sed on run-all.sh now gives nothing, so the e2e pin check fails if the pin goes back there.
y_tree_place.py writes the header alone when no branch is derived; the
report marked the whole Y tree section unreadable. Require the Branch
column in the header, not a row.

phase_haps gave {1} for '.|1', so a deletion '.|1' and a hit '0|1' in one
phase set were called in cis and dropped as no second hit. A phased GT
with a missing allele now gives no phase.
Every e2e case that runs bin/cnvpytor_to_vcf.py now lists
bin/family_report.py, which it imports.

The plugin pin sat in run-all.sh, the one image or plugin version kept
outside versions.env, and no Renovate rule saw it. It is now
NF_WEBLOG_PLUGIN in versions.env; a custom manager bumps it there and in
the example config of docs/live-site.md in one PR; the e2e case reads it
from versions.env.

- The setup hint is now the command that runs:
STR_EXTRA_LOCI=yes ./scripts/setup.sh --strchive-data <genome_dir>.
- No 5T copy no longer says the tract changes nothing: the poly-T still
sets how R117H reads, so the line reads R117H and names its copy.
- A TA length with no named allele gets no function claim and no
PharmCAT comparison.
- The readings use the traits and CPIC section states: a stale table is

only slivar's compound-het counts.
- testing: nf-wiring-2-sv-str-tools runs the Nextflow duphold, CNVpytor
and ExpansionHunter modules with their real images.
- 53-locityper: the image test repeats the Locityper commands of the
database build and the step; it does not run setup.sh or step 53.

The page is written by hand from nextflow_schema.json, so a new parameter
could ship without a row. The test also fails on a row for a parameter the
schema lacks (main.nf's --pedigree is allowed by name), and runs a dropped
row and a planted row as controls.

Walkthrough
The changes update repeat-expansion readings and genotype handling, clarify pipeline documentation, add parameter-documentation checks, and move the nf-weblog version pin to versions.env.
CFTR readings report R117H copy placement and account for traits-table status. UGT1A1 readings skip PharmCAT comparison outside TA5–TA8 and account for CPIC-table status. Collection passes section states to both readers. Tests cover these cases, and the documentation describes the updated behavior.
Genotype and Y-tree edge cases bin/collect_summary.py, tests/test_collect_summary.py
Phasing returns no haplotype if an allele is missing. A Y-tree table with a Branch header and no rows is accepted as an empty path.

Summary
Centralized plugin version versions.env, docs/live-site.md, scripts/run-all.sh, tests/e2e/live-server-1-weblog.sh, renovate.json
The plugin version is pinned in versions.env. Documentation, script comments, the end-to-end test, and Renovate configuration use that pin.
A new script checks parameter documentation against the schema, permits specified documented-only parameters, and verifies detection of missing and unknown rows.
GeiserX/OwnGenome#305: Preserves AnnotSV genotype and phase data for deletion pairing, related to this PR’s missing-allele phasing change.

Check that run-all.sh uses the configured plugin pin.
The e2e case builds its own config, so it cannot detect a stale pin in run-all.sh. The fake-Docker test checks only the version format. Compare the generated live.config with NF_WEBLOG_PLUGIN from versions.env.

On the nitpick for tests/e2e/live-server-1-weblog.sh:11: run-all.sh has no literal pin left to go stale. It prints "$NF_WEBLOG_PLUGIN" from versions.env (scripts/run-all.sh:305), and the e2e case reads that same line. An exact-value check of the generated live.config belongs in tests/fake-docker/run-all-live.sh, which is outside this PR. Filed as a follow-up.
