test(sv): prove the TRExplorer rule regions and the jellyfish sizing in CI, and correct the AnnotSV row count - #329
Three things were left after the Locityper sizing fix and the TRExplorer repin:
Nothing in CI checked that assets/sv_rule_regions.tsv is what scripts/ci/build-sv-rule-regions.sh writes from its pinned downloads. A hand edit, or a pin that moves without a rebuild, would ship unnoticed. Step 05 reads this table to move class 4 or 5 SVs to class 3.
The time the jellyfish change saved was nowhere on record. The ci-e2e-2-locityper row of scripts/ci/e2e-case-times.tsv still said 2289 s, so the shard split planned a 38 minute case that now takes about 2.
docs/05-annotsv.md said the table holds 2,349 coding tandem repeats. The table pinned since the TRExplorer repin holds 2,409.
Fix
New e2e case tests/e2e/followups-ci-3-sv-rule-regions.sh. It runs build-sv-rule-regions.sh --check on the committed table: exit 0, the "byte for byte" line and the builder's row counts. Its red control runs --check on a copy with the MHC row's end moved by one: exit 1, the "rebuild it" line and the changed row in the diff. Without the e2e data cache, the control's second run must find all four downloads in the cache the first run filled. With it, that check is skipped: the runner fills the cache before the case, so it could not go red.
The builder joins CATALOGS in scripts/ci/e2e-run.sh, so its four downloads live in the catalogs data cache entry (mirror first, each checked against its sha256), and e2e.yml restores that entry for a leg that runs the new case. The entry gets a new key, since the key hashes the builders' download lists. tests/test_e2e_data_cache.sh now counts the third builder's downloads too (15, was 11) and wants every listed row well formed.
The ci-e2e-2-locityper times row now says 158 s (the median of 142 s and 174 s), and the new case's row says 44 s, both from fork runs. docs/53-locityper.md, docs/testing.md and the case header give the before and after: jellyfish took 36 minutes with a hash fixed at 3G entries, and takes 36 seconds with the hash sized to the reference.
docs/05-annotsv.md says 2,409 and names the pinned TRExplorer v2.1 file (sha256 df9c23c4…) and the new case.
No pipeline output changes.
Decisions
The plan said the case runs "setup.sh's --check". The --check mode is in scripts/ci/build-sv-rule-regions.sh, which is what writes the table, so the case runs that. setup.sh has no such mode.
The Locityper case keeps its 90 minute limit. The header now says it is there as room for a slow runner, not because jellyfish needs it. Only the comment changed.
The TRExplorer file is not on the e2e-data-1 mirror. On a cache miss it comes from its GitHub release, which is reliable. The other three files are on the mirror. docs/testing.md now says so.
The catalogs entry stays one entry for the three builders. The workflow saves it only when every builder's download is there, so a fill per case would leave a leg that runs one of these cases unable to save it.
assets/sv_rule_regions.tsv line 4 says tandem_repeat 2409, and an awk count of its rows gives 2409.
Locally: scripts/ci/e2e-scope.sh check (155 cases, each with one paths row) and tests/test_e2e_shards.sh on the real table pass. shellcheck is clean on the new case.
followups-ci-3-sv-rule-regions passed in 44 s. --check on the committed table printed Rows: gene_alias 10, ig_tr_locus 6, mhc 1, tandem_repeat 2409 and the "byte for byte" line.
Its red control went red as meant: --check on the copy exited 1 and printed the MHC row as < chr6 28510119 33480578 against the rebuild's > chr6 28510119 33480577. Its second run downloaded nothing.
The catalogs entry missed (new key) and was filled: every file from the mirror except TRExplorer, which came from its GitHub release. callability-1-catalog and cn-intervals-1-catalog passed on the new entry.
Fork e2e on ab829b4 (comment fixes plus the cache-reuse check limited to runs without the data cache), every shard green: https://github.com/geiresx/OwnGenome/actions/runs/42456179754 (followups-ci-3-sv-rule-regions 42 s, all 8 checks, its note 0 of 4 downloads not found; ci-e2e-2-locityper 175 s).
The last commit, 1693ae5, touches only docs/testing.md and tests/test_e2e_data_cache.sh, neither of which an e2e case runs. Locally, the row check with one extra malformed row gives 16 rows, 15 well formed, and fails; the real lists give 15 and 15.

Summary by CodeRabbit
Documentation
Updated reference-table counts and catalog details, and added performance measurements for database-building and end-to-end test runs.
Clarified how catalog downloads are cached and validated, including offline checks and timing differences for database-building benchmarks.
Tests
Added checks for structural-variant region table contents, pinned downloads, and cache reuse.
Expanded cache coverage checks to include the additional table-building case and validate all expected download entries.
…h a one-cell red control
The new case followups-ci-3-sv-rule-regions runs
scripts/ci/build-sv-rule-regions.sh --check on the committed table and on a
copy with the MHC row's end moved by one; the copy must fail and show the
row. The builder's four downloads join the catalogs data cache entry. The
ci-e2e-2-locityper times row takes the 142 s the case takes with the
jellyfish hash sized to the reference (was 2289 s with a fixed 3G).
Bead: pgp-5bja.22
The E2E catalog cache now includes SV rule-regions downloads. A new E2E test checks the committed table and detects a modified MHC row. Documentation reports the updated tandem-repeat count and Locityper timing measurements.
The catalogs cache includes SV rule-regions downloads. The E2E runner maps the new case to the cache, and the cache test validates 15 pinned-download rows.
The new E2E test checks the committed table against pinned downloads and verifies that an edited MHC row fails validation. The documentation reports 2,409 coding tandem repeats and the TRExplorer catalog rebuild details.
The documentation and test comments report Jellyfish timings for fixed-size and reference-sized hashes, the 142-second case duration, pairwise augmentation timings, and the retained 90-minute timeout.
GeiserX/OwnGenome#322: Adds the builder options and catalog cache interfaces used by this change.
GeiserX/OwnGenome#324: Repins the TRExplorer catalog and updates the SV rule-regions table content checked by this change.
Merge Risk: Low · up to 1693a
The changes are mergeable with a small testing follow-up: check each builder’s download count independently. Current download lists are correct, and the documented TRExplorer fallback matches implementation.

The catalogs comments said two builders and two cases; there are three.
tests/test_e2e_data_cache.sh now counts the SV rule regions builder's four
pinned downloads too (15, was 11). The SV rule regions case checks that its
second run downloaded nothing only without the e2e data cache: with it the
runner fills the cache first, so that check could not go red.

Check every row in the list test.
If the SV builder emits an extra malformed row, the count still passes, but catalog_files forwards the row to the cache consumers. Check every row for validity as well as checking the count.

…lorer catalog is not on the mirror
A malformed --list row would pass the count of well-formed rows and reach
the catalogs fill; the test now wants every row well formed. docs/testing.md
said the mirror release holds every table builder download; the TRExplorer
catalog of build-sv-rule-regions.sh comes from its own GitHub release.
Nitpick from the review of ab829b4 (tests/test_e2e_data_cache.sh 76-77, check every row): fixed in 1693ae5. The test now counts every row the three builders list as well as the well-formed ones and wants 15 of each; with one extra malformed row it reports 16 rows, 15 well formed, and fails.

Check each builder’s row count separately.
If callability lists eight rows and CN intervals lists three, this assertion still reports 7/4/4. Separate counts would detect that change.
