I recommend adding an OutDir to the SetPaths.m to put intermediate and final output in. This can be set, but we could tentatively have it staged to be outside of the git repo, which would help clean things up. Alternatively we could have it be in a Out_mesh_name and then add appropriate patterns to git ignore to help keep things clean and easy to track.
