Add Flake8 Linting to CI - #12

This change splits the linting process in the CI workflow into two separate jobs: Lint (Ruff) and Lint (Flake8). Both jobs must pass before the test jobs are executed. The dependency graph in GitHub Actions will now show these as two parallel blocks. Additionally: - Updated `requirements-dev.txt` to include `flake8`. - Fixed a bug in `shellmind/ai.py` where `_direct_shell_command` was not correctly handling 'shell' and 'run' prefixes, causing test failures. - Ensured CI jobs use `requirements-dev.txt` for consistency. I have added Flake8 linting to the CI workflow. The linting is now split into two separate jobs, 'Lint (Ruff)' and 'Lint (Flake8)', which run in parallel and are both required for the subsequent test jobs to start. I also updated 'requirements-dev.txt' and fixed a bug in the command parsing logic that was discovered during testing.
