@droazen solid work merging the repos! :) so, what is the strategy for carrying over the issues and projects? I guess I'll leave this PR open (since the TODOs refer to protected repo issue numbers and they will probably change). |

The original PR (#1088) was merged and then reverted in master, so I'm opening a new PR to remind us that this change needs to be ported to https://github.com/broadinstitute/gatk after the merger of the two repositories is complete.
