Fix Colab setup: install git-annex from PyPI instead of NeuroDebian - #60

Conversation
The NeuroDebian apt repository no longer works on Colab (Ubuntu noble): its signing key uses dsa1024, which apt now rejects, and the sources list was pinned to jammy, so git-annex-standalone had no install candidate. Install git-annex from PyPI instead. The wheel ships a standalone git-annex build, so it does not depend on the Ubuntu release, apt keys, or third-party repositories. Inkscape is still installed from the stock Ubuntu repositories. Fixes #59.
Problem
The Colab setup cell installed
git-annex-standalonefrom the NeuroDebian apt repository. That no longer works:dsa1024, which current apt rejects as untrusted.jammy, but Colab now runs Ubuntunoble. As a result,
git-annex-standalonehad no install candidate and the data downloads failed.Fix
Stop using NeuroDebian entirely and install git-annex from PyPI (
pip install git-annex). The wheel ships a standalone static git-annex build, so it does not depend on the Ubuntu release, apt keys, or third-party repositories, which should keep this working through future Colab image updates. Inkscape is still installed viaapt-getfrom the stock Ubuntu repositories.New setup cell:
Changes
tutorials/notebooks/shortclips/01_setup_colab.ipynb: updated the install cell and the explanatory comment cell.vem_tutorials_merged_for_colab.ipynbandvem_tutorials_merged_for_colab_model_fitting.ipynb: same edit, kept in sync with the source notebook.README.rst: noted thatpip install git-annexis an option on Linux.Testing
git-annexwheel (10.20260901.post1,manylinux_2_34) in a clean venv on Ubuntu 24.04 (glibc 2.39, same as Colab);git annex versionruns correctly.CI workflows and Docker images get git-annex from Ubuntu/conda-forge, not NeuroDebian, so they are unaffected.
