Summary by CodeRabbit

  • New Features
    • Added an optional pedigree or families file setting to enable the family workflow. For multiple families, provide a family name; the selected family must have at least two samples with gVCFs and use --somalier_sites.
    • Added Exomiser to the default tool list.
  • Documentation
    • Clarified how single-step and pipeline outputs differ, including published paths and output naming behavior.
    • Expanded documentation of output checks, including how script-generated files and published-file naming are handled.

…written, and declare --pedigree

The read-count table was contracted under aligned/, where ALIGN_MINIMAP2's
saveAs drops it; both legs write it to qc/. The static check matched every
saveAs process by basename only, so the wrong folder passed. It now reads a
saveAs closure of the form `f -> f.endsWith|startsWith|== '...' ? A : B`:
a publishDir that returns null for a file does not count, one that keeps
the name is matched on the full path, and only a real rename (or a closure
it cannot read) falls back to the basename.

100 published rows said legs nextflow for a file the step script writes
under the same path too. The static check now expands each step script's
shell variables and refuses a nextflow row whose path it finds there; the
rows are both. The viral depth table, which neither leg keeps, is internal.

--pedigree, the switch of the family workflow, is now a declared param
(nextflow.config, nextflow_schema.json, an experimental contract row), and
main.nf reads it directly. The schema's default --tools now includes traits,
as nextflow.config's does, and the static check compares every schema
default with nextflow.config.

Bead: pgp-5bja.20
…th legs

scripts/35-paralogs.sh moves each <sample>_<table>_copy_number.tsv (the SMN
one included) into paralogs/, the same path PARASCOPY publishes. The static
check cannot follow that loop, so these two rows are fixed by hand.

Bead: pgp-5bja.20
… both

The legs check stopped after six variable expansions per line, so a line
like ${P}_megane.log (P built from OUTDIR, S, GENOME_DIR and SAMPLE) was
never followed. It now follows 24, capped at 64 expansions per line, and a
new control proves it on step 50's megane.log. The rows it found, and the
ones written through bash -c positional arguments, which it still cannot
follow, are set to both by hand.
…aths whole

A publishDir option after the saveAs closure was read as part of it, which
turned a dropping closure into a rename. A step script writing x.tsv.gz
counted as writing x.tsv. Both readers now stop at the right place, with a
control each. The --pedigree description says a file of several families
needs --family_name.

Explain Change →

Walkthrough

The workflow now declares an optional pedigree file and defaults the tool list to include exomiser. The output-contract checker now examines publication behavior, schema and config defaults, and paths written by step scripts.

Changes: Workflow and output validation

Layer / File(s) Summary
Pedigree parameter and defaults
main.nf, nextflow.config, nextflow_schema.json, scripts/ci/check-output-contract.py, tests/test_output_contract.py
The workflow reads the optional pedigree parameter, which defaults to null. The schema adds pedigree requirements and includes exomiser in the default tools. The checker compares parsed schema defaults with matching config values.
Published and script-written output checks
scripts/ci/check-output-contract.py, docs/output-contract.md, tests/test_output_contract.py
The checker distinguishes kept, dropped, and renamed saveAs outputs, and detects when a Bash step writes a path listed as Nextflow-only. Documentation and tests cover these checks, publication rules, and matching exact script paths.

Before / after behavior

  • observed — Modified behavior in docs/output-contract.md: The single-step script description now defines when a row is both: the step script writes the same path under GENOME_DIR. The existing examples of differing single-step and pipeline folders and the exclusion of unlisted outputs remain.
  • observed — Modified behavior in docs/output-contract.md: The pull-request check description now specifies that process outputs must be written and published in a retained publishDir folder, and that module-published files require rows. It adds checks for nextflow rows whose step script also writes the path, schema defaults differing from nextflow.config, and rows in folders where saveAs drops the file. The described test fixtures now include these cases.
  • observed — Modified behavior in nextflow.config: Added the pedigree parameter, defaulting to null, to configure an optional pedigree or families file for the family workflow.
  • observed — Modified behavior in nextflow_schema.json: The default tools list adds exomiser; the other default tools remain unchanged.

Explanation

The title names the two main changes: the 1.0 output contract is aligned with where each file is written, and the --pedigree parameter is declared. The raw summary confirms both: the contract doc, the contract checker, and the tests were updated for output paths, and params.pedigree was added to nextflow.config, nextflow_schema.json, and main.nf. The title is specific and single-sentence, though it covers two changes and omits the schema default and saveAs checks.

Comment thread docs/output-contract.md
Two checks read the contract, both with [`scripts/ci/check-output-contract.py`](https://github.com/GeiserX/OwnGenome/blob/main/scripts/ci/check-output-contract.py):

- **On every pull request, with no run** (`tests/test_output_contract.py`, in the `unit-tests` job of the Guard workflow): every param of `nextflow_schema.json`, every `--tools` name of `main.nf` and every switch of `run-all.sh` has a row, and every row still names one. Every file row of a Nextflow process still matches a file that process writes and publishes, and every file a module publishes has a row. A removed or renamed stable item fails as `BREAKING`. A new one with no row fails too, with the message to add it, so the contract is always the full list. The test also plants each kind of break on a copy of the code (a renamed output, a removed param, a removed switch, a new tool and a new output with no row) and requires each to fail.

Check each published path for a contract row.

If a process publishes an output to a second folder, check_static() can accept the existing basename without a row for the new path. Check each published path, preserve the handling for internal outputs and saveAs, and add a test for a second publication folder.

Check every schema default against the config.

If a config entry is missing or cannot be parsed, check_static() skips its schema default while other config entries remain. The check can pass without establishing the documented equality. Report an error for that entry or resolve its value before comparison.

Keep main's new cpsr_cdna_check and Locityper switch rows with this
branch's leg corrections. main's unknown-parameter check no longer needs
pedigree as a special case, since the schema now declares it.

Narrow the cross-leg check claim.

The check does not refuse every conflicting row. It skips wildcard names, including the stable PRS summary row, although scripts/25-prs.sh writes matching dated summaries. Correct that row and describe the check’s limits, or extend the check to cover it. (raw.githubusercontent.com)
