fix(archaic): keep strict-mask sites marked so the HG002 Neanderthal share lands within the published range - #52
…the PARs
The class 4-5 postfilter read a Delly RDCN on chrX and chrY as if the sex
were unknown, so a male's chrX deletion with RDCN 1 and a female's chrX
duplication with RDCN 2 counted as depth-supported, and a duplication
inside the PARs needed only 2 copies. Step 05 and ANNOTSV now pass --sex
and --par-bed to annotsv_postfilter.py, which applies the rule
cnvpytor_to_vcf.py already uses when it adds a Delly call.
Bead: pgp-5bja.24
The reports read the genotype and phase of the first sample column of
AnnotSV's input, so a multi-sample SV_VCF let another person's genotype,
or a 0/0, decide whether a deletion counts. sv_svlen_fix.py, the first
pass of both step 05 and ANNOTSV, now exits 2 and names the samples.
Bead: pgp-5bja.24
…t out, never crash on a bad header
An image re-pinned to a new digest at the same tag compared equal, because the
check reduced every image to its tag; it now compares the full reference. A pin
with no upstream lookup that the run's manifest lacks is now "unknown" instead
of "no-newer-release". A pin read only by steps run-all.sh recorded as skipped
is left out. A malformed Last-Modified of a PGS file and an offline release
with no tag are now errors of that lookup, not a crash.
--refresh-clinvar now holds GENOME_DIR/clinvar/.refresh.lock exclusive while
setup.sh refreshes; run-all.sh and step 06 hold it shared, so a run that
starts during a refresh waits for it.
Bead: pgp-5bja.23
Bead: pgp-ax3g
NF_WEBLOG_PLUGIN in scripts/run-all.sh had no Renovate manager, so no bot saw
a new nf-weblog release. The rule also moves the copy in docs/live-site.md.
Bead: pgp-5bja.23
A Delly RDCN of 1000000 was formatted as 1e+06, which the shared rule reads
as no estimate. Adds chrY, PAR deletion and PAR-boundary cases.
Bead: pgp-5bja.24
… first
callability-1-catalog downloaded GENCODE's GTF from EBI on every run and
failed main's run 42259432681 when EBI refused connections. Its builder and
build-cn-intervals.py now list their pinned downloads (--list); e2e-run.sh
fills a new data entry, catalogs, from them (mirror first, sha256 checked),
the workflow restores and saves it like the other entries, and both cases
point their builder's cache at it. The builders retry for about five
minutes. kill_tree now signals the parent before its children, so a parent
cannot start a new download in the gap. A case that exits 0 with no [PASS]
line counts as failed. .github/actions is in the push paths.
Bead: pgp-5bja.22
Bead: pgp-tf3p
finish exits 1 when no check ran, unless the case set NO_CHECKS_REASON,
which it prints and adds to the notes. prs-3-panel-measure sets it on the
runs that do not measure.
Bead: pgp-5bja.22
…Vpytor call
A Manta DEL or DUP that Manta filtered (MinGQ and the rest) or genotyped 0/0
or ./. went into the overlap index, so it dropped the Delly PASS or CNVpytor
deletion it overlapped, and the summary later skips the 0/0 record: the real
deletion was lost. Index only base records with FILTER PASS or . and an
allele other than 0; a sites-only base still covers.
…planned
run-all.sh writes no status row for an opt-in step 50-53 left out of TOOLS, so
the check saw it as 'not planned', not 'skipped', and still called its changed
pin rerun-ready. Count both states, and leave nothing out when the status file
records no step at all.
…limit
With HLA-DRB1 too the case took 3528 of its 3600 seconds on the fork run
42301973505: 35 minutes of jellyfish and 23 of locityper augment.
Bead: pgp-5bja.22
A Delly PASS deletion genotyped 0/0 or ./. was added to the AnnotSV input
and then covered the CNVpytor deletion at the same place, which the summary
lost when it skipped the 0/0 record. Delly calls now need a non-reference
allele too, the same rule the Manta base follows.
…takes 35
One locus halves locityper augment but not jellyfish's count, so the case
would sit near the runner's 60-minute limit. A case may now raise its own
limit with a '# case-timeout: SECONDS' line. Also: the scope list in
docs/testing.md names .github/actions/, the cache budget counts six data
entries, and the case drops a copy of DONE that nothing read.
… percentile
The e2e case gated HG002's chr22 Neanderthal total at the highest published
value (1,716 kb), so 1,177 kb passed. The gate is now the 95th percentile
(1,132 kb), and the case checks that table rows outside the GRCh38 strict
mask are kept with their archaic calls marked masked.
Bead: pgp-pfw6.35
It looks like this branch is under active development. To avoid overwhelming you with review comments due to an influx of new commits, CodeRabbit has automatically paused this review. You can configure this behavior by changing the reviews.auto_review.auto_pause_after_reviewed_commits setting.
The end-to-end test now checks that rows outside the strict mask remain present with masked archaic codes. It also lowers the gated HG002 Neanderthal total upper bound to the published 95th percentile.
The test requires at least 100,000 rows outside the strict mask and zero unmarked archaic calls in those rows. It sets the HG002 upper bound to 1,132,000 bp and retains the 51,000 bp lower bound.
geiresx/OwnGenome#43: Updates the archaic report table to retain out-of-mask calls as masked codes, which this test now checks.
geiresx/OwnGenome#32: Defines masked codes for out-of-mask calls and updates the same end-to-end test.
geiresx/OwnGenome#48: Adds masked-call encoding and updates the same test’s expectations for masked rows.
Merge Risk: Moderate · up to 0faaf
The strict-mask rows are now kept and marked, which fixes the main archaic problem. Before merging, make the ClinVar readers fail when the refresh lock cannot be taken, because a refresh can otherwise replace files during screening. The e2e assertion should also be tightened, and the documentation wording on masked mismatches should be corrected.
Security architecture risk: Low · up to 0faaf
The reviewed changes strengthen reference-data coordination and verify cached downloads against pinned checksums. No introduced security regression was established. Existing refresh-recovery limitations and incomplete review coverage prevent a minimal-risk assessment.
Retained concerns
No architecture-level concerns identified.
Security review details
Security Blast Radius
observed — ClinVar files are shared by every sample under one GENOME_DIR, so refresh consistency affects that directory's samples rather than only the sample requesting a recheck. The exclusive refresh lock and shared reader locks use the same directory-scoped resource.
Trust Boundaries and Controls
observed — Catalog bytes from the mirror, upstream sources, or restored caches must match repository-pinned hashes. Builders check cached inputs before use, and the runner checks complete catalog entries before saving; cache location alone is not accepted as evidence of integrity.
Resilience and Maintainability Implications
observed — Refresh recovery still has pre-existing limitations: setup publishes ClinVar data and indexes through individual moves, removes the release marker before publication, and requests another refresh after partial failure. Direct setup refresh does not acquire the new lock, and shell readers skip coordination without flock. Base comparison found no introduced or worsened exposure from these existing paths.
Hardening Proposals
proposed — As follow-up hardening, enforce one coordination protocol at the shared ClinVar writer boundary and consider versioned generation publication with rollback or explicit reader refusal after incomplete installation. These would strengthen existing guarantees, not remedy an established PR-introduced vulnerability.

Explanation
The title names the main change: strict-mask sites stay marked in the archaic data build, which moves the HG002 Neanderthal share into the published range. The raw summary confirms this. bin/archaic_report.py gains a strict subcommand that marks rows outside the mask as 10-12, scripts/setup.sh uses it, docs and e2e bounds are updated to a 1,200 kb guard, and the 51 kb lower bound is kept. The title is specific and matches the primary change. It does not cover the many unrelated changes in the PR (AnnotSV Delly depth checks, ClinVar locking, e2e cache and timeout changes, Renovate), but the summary does not require it to.

setup.sh --archaic kept only the lifted rows inside the 1000 Genomes GRCh38
strict mask, so IBDmix had nothing to score there, mismatches included. The
rows are now kept with every archaic call marked masked (10 to 12), and step
43 hands those positions to IBDmix as its mask, as the published workflow does.
The table stamp changes with archaic_report.py, so an installed table is
rebuilt on the next setup.sh --archaic.
Bead: pgp-pfw6.35
The outside-mask check does not verify the masked codes it describes.
The check counts only codes 0, 1 and 2 as unmarked. Code 9 passes. The test comment says outside-mask calls must be marked 10 to 12. If those calls were changed to 9, the new outside-mask row count and the unmarked-call count would still pass. The earlier per-column check counts masked rows across the whole table, so masked rows inside the strict mask can satisfy it too.
The builder emits 9 for unread or non-PASS records, so a 9 outside the mask may be correct. The test needs a way to separate those cases from a lost mask. Add an assertion that a defined number of outside-mask rows carry codes 10 to 12, or document that 9 is accepted there because it marks an unread call.
The cited mask logic is at bin/archaic_report.py:455-460, not 428-437.

The table producer drops the rows this check requires.
scripts/setup.sh:1999-2001 builds each chr${c}.tsv.gz with bcftools query -T "$3". The targets file is strict.bed, the GRCh38 strict mask for that chromosome (line 1992). A plain -T file keeps only the positions it lists, so sites outside the mask are dropped. No later step in the same block adds them back.
The e2e check at tests/e2e/archaic-ancestry-1.sh:97 then counts zero rows outside the mask. It requires at least 100000, so the test fails on this producer.
The producer must keep the sites outside the strict mask in the table. The test expects those rows to carry masked archaic codes. Change the producer, not the test.

- The table has autosomes only: chrX and chrY are not assessed.
- Sites the VCF has no record for are read as the reference allele. A VCF that holds only variants (no reference calls) cannot tell a reference call from a gap in coverage.
- The share is of the analysed span, and the span still runs from the first to the last table site of each chromosome whatever the masks remove. A segment runs from its first site to the site after its last, so it can cross masked sequence and count those bases (a homozygous mismatch at a masked site still ends it, as in the published workflow); a wrong genotype at a site that was kept can raise the share as well. The number is an estimate in both directions, not a floor. Compare it with the published per-person figures, which come from masked data too; today it is closer to them than before, not yet in line.

Do not say a masked homozygous mismatch always ends a segment.
IBDmix sums per-site LOD scores and keeps the highest-scoring span. A masked homozygous mismatch lowers that sum, but nearby positive LOD scores can outweigh it, so a segment can include it. The README also says discordant homozygous SNPs are still scored inside masked regions. The sentence at line 113 states the opposite as a rule.
Line 104 uses the same absolute wording ("lets the mismatches there end a segment"). Correct both lines together.

- The CpG sites Chen et al. exclude are kept here. A C to T change at a CpG site is the commonest ancient-DNA error, so a few of the archaic genotypes at those sites are wrong in both directions, and the sites are over-represented among the matches a method like this finds. Their own filter needs data this pipeline does not install, so the share carries that error; it is one of the reasons a number from this step is an estimate.
- On the e2e fixture the case builds the table for GRCh37 chr22 and checks HG002's GIAB v4.2.1 genotypes against the published chr22 spread, a copy of HG002 with one chromosome over chr22:28-29 Mb taken from Vindija (a Neanderthal segment must cover it), a person built from the table who carries only the majority allele (a quarter of HG002's Neanderthal sequence at most), that every table row outside the strict mask carries only masked calls, and that the FilterBeds and the exclusions marked calls masked.

Use the VCF position for the PAR check.
AnnotSV can shift SV_start by CIPOS. At a PAR boundary, the postfilter can therefore use a different copy-number baseline from the Delly gate. For example, a male chrX duplication with RDCN 2 can be moved to class 3 even though its VCF POS is outside PAR.
Use the original VCF POS for the lookup. Adding 1 only for deletions does not correct the confidence-interval shift.

Review comment at @bin/annotsv_postfilter.py around lines 264 - 271:
Update the PAR lookup in the Delly depth gate to use the original VCF POS rather
than the potentially CIPOS-shifted SV_start; identify and reuse the existing
field that preserves that original position. Keep the current SV_start-based
interval and other gate behavior unchanged.

Stop when the ClinVar lock is unavailable.
If the reader can access ClinVar files but cannot create or read .refresh.lock, this block silently runs without a shared lock. A privileged refresh can then replace files during screening. Fail with a clear error instead of continuing. Apply the same correction to the matching block in scripts/run-all.sh. The shared script library sets umask 077, and the refresh command takes an exclusive lock before replacing files. (raw.githubusercontent.com)

Review comment at @scripts/06-clinvar-screen.sh around lines 69 - 73:
Update the ClinVar lock handling in the visible script block and its matching
block in scripts/run-all.sh so screening fails with a clear error if the lock
file cannot be created or read, rather than proceeding without a shared lock.
Preserve the existing shared-lock acquisition and waiting behavior when the lock
is available.
