Summary by CodeRabbit

  • New Features
    • CYP21A2 and copy-number dosage results are included in relevant reports and family screening.
    • Sample gVCF files and indexes are linked from reports when available.
    • Pipeline release information is included in report metadata and run manifests when available.
    • Short-read CYP21A2 analysis, including deletion and pseudogene-conversion findings, is available as an opt-in step.
  • Bug Fixes
    • Runs using Locityper now stop with an error if the database is incomplete.
  • Documentation
    • Updated analysis and workflow documentation to reflect available results and report inputs.

The CPSR read check ran as a second call of CLINVAR_CDNA_CHECK, so the
process table and run_state.py counted it under step 06. It is now
included as CPSR_CDNA_CHECK, with its own containers row, and step 17
lists it. The containers check and test_run_state.py read include
aliases.

Bead: pgp-5bja.19
write_manifest.sh writes a run pipeline_version row from the manifest
block of nextflow.config, so the bash report can name the release.

Bead: pgp-5bja.26
… report and couple screen

BAM_ANALYSIS emits step 35's CYP21A2 and gene-dosage tables; main.nf
joins them into HTML_REPORT's inputs and gives each partner's CYP21A2
table to COUPLE_CARRIER. HTML_REPORT links the sample's gVCF as
vcf/<id>.g.vcf.gz and writes the release into the run manifest it
reads. A --locityper_data folder without DONE stops the run at the
start.

Walkthrough

The workflow adds CYP21A2 and dosage-table inputs to reports and couple screening, stages available gVCFs, and records the pipeline release. It renames the CPSR cDNA-check process for step 17 accounting and checks configured Locityper databases for a DONE file.

Changes: Paralog and report data flow

Layer / File(s) Summary
Parascopy outputs and downstream inputs
workflows/bam_analysis.nf, main.nf, modules/local/couple/main.nf, modules/local/html_report/main.nf, README.md, docs/35-paralogs.md, docs/nextflow.md, tests/e2e/followups-nf-1-nf-wiring.sh
BAM_ANALYSIS exposes dosage and CYP21A2 outputs. The workflow passes those tables to sample reports and CYP21A2 tables to couple screening. The report routes the tables to paralogs/.
Report gVCF and release metadata
main.nf, modules/local/html_report/main.nf, bin/write_manifest.sh, docs/nextflow.md, tests/e2e/followups-nf-1-nf-wiring.sh, tests/fake-docker/followups-nf-manifest-release.sh
Reports stage available gVCFs and indexes and add pipeline release metadata when present. The manifest script extracts the release from nextflow.config; tests check the manifest row and report outputs.

CPSR process naming and accounting

Layer / File(s) Summary
CPSR cDNA-check alias and container
workflows/clinical.nf, modules/local/cpsr/main.nf, conf/containers.config, scripts/ci/gen-containers-config.sh, docs/17-cpsr.md
The clinical workflow invokes the CPSR cDNA check as CPSR_CDNA_CHECK and reads its outputs through that alias. Container configuration assigns it the PyPGx image.
Alias discovery and step accounting
scripts/ci/gen-containers-config.sh, tests/test_run_state.py, tests/e2e/followups-nf-1-nf-wiring.sh
Container checks and process discovery include workflow aliases. Tests check the CPSR alias’s step 17 mapping.

Locityper database validation

Layer / File(s) Summary
Database completion check
main.nf, tests/e2e/followups-nf-1-nf-wiring.sh
For enabled, non-stub Locityper runs, the workflow errors when the configured database lacks DONE. End-to-end checks cover missing and present DONE files.

Change: Bug fix

Possibly related PRs

  • geiresx/OwnGenome#38: Adds rendering of the release from the pipeline_version run-manifest row that this PR writes.
  • geiresx/OwnGenome#41: Changes the cDNA-check process contract used by the aliased CPSR check in this PR.
  • geiresx/OwnGenome#46: Adds the CPSR cDNA-check and report wiring that overlaps with this PR’s clinical workflow and report inputs.
Merge Risk: Moderate · up to 84750

A valid gVCF filename can prevent the HTML report from being generated. Fix the staging collision before merging; the alias-check issues are narrower but should also be corrected.

Security architecture risk: Low · up to 84750

The change remains within the existing analysis workflow, but caller-chosen gVCF filenames can now interfere with report staging. Sample-keyed routing and selected-file publication limit the identified scope. Concurrent reruns and interrupted-run recovery were not fully validated.

Retained concerns

  • Medium · reliability · inferred: The new optional gVCF route retains caller-selected basenames while HTML_REPORT stages the report VCF at input/sample.vcf.gz and all additional files under input/*. A distinct, otherwise accepted gVCF named sample.vcf.gz therefore targets the report VCF's reserved location. The later ID-based layout links run only after staging and cannot separate these inputs. This couples optional-input naming to whole-report availability rather than containing failure to the optional data. The inspected test uses given.gvcf.gz and does not exercise this collision; the failure outcome is inferred from the staging declarations, not a runtime reproduction.
Security review details

Security Blast Radius

  • inferred — The identified routing scope is the execution's sample reports and explicitly selected partner-screening outputs. These remain under existing sample and family result directories. The inspected changes do not establish a new tenant, credential, IAM or network authority transition.

Trust Boundaries and Controls

  • inferred — Samplesheet rows already assigned caller-selected gVCF paths to sample metadata, and existing PGX consumers already used that assignment. The new report join does not independently establish biological sample identity, but a mislabeled input alone is not evidence of a newly bypassed authorization boundary. New gVCF basename interpolation also explicitly escapes single quotes before shell assignment.

Resilience and Maintainability Implications

  • observed — Parascopy already emitted and published both dosage and CYP21A2 tables at the comparison base. HTML_REPORT also already published into a stable sample directory. This PR adds downstream consumption rather than a new publication lifecycle; stale-output and shared-outdir concurrency questions must not be attributed to newly created table publication.

Hardening Proposals

  • proposed — Give externally named optional artifacts role-specific staging namespaces or canonical task-local names so their basenames cannot collide with required report inputs.

…aliases

The interval table keeps its own place line in HTML_REPORT, so the red
control of followups-cn-1 that deletes it still works; the dosage and
CYP21A2 tables get a line of their own. The containers check and
test_run_state.py read every alias of an include with several imports.
write_manifest.sh warns when it cannot read nextflow.config.

Stage the VCF outside the outputs directory.

main.nf adds the samplesheet gVCF to outputs. If that file is named sample.vcf.gz, both inputs stage to input/sample.vcf.gz. Nextflow rejects the collision, so the report is not produced. (raw.githubusercontent.com)

Stage the VCF in a separate directory and update its reference on Line 75.

Parse multiline include blocks.

If workflows/clinical.nf places the existing alias on a separate line inside the include block, --check misses it and rejects its valid container selector. Nextflow supports multiline include blocks. Parse the complete block and add a multiline self-test. (docs.seqera.io)

Unverified finding
Verification ran but could not confirm this finding. It is shown for review, not as a verified issue.

Add an existence check for the gVCF and index before linking.

If meta.gvcf names a file that is missing from input/, readlink -f resolves the path to a non-existent target. ln -s still succeeds and creates a dangling link. The report then shows "Not run" for the gVCF without any error. The repository convention says to validate input files before use. Fail fast instead.

Proposed fix

 if [ -n "\$gvcf" ]; then
+    [ -s "input/\$gvcf" ] && [ -s "input/\$gvcf_index" ] || { echo "ERROR: HTML_REPORT: gVCF or index named in meta.gvcf is not staged" >&2; exit 1; }
     ln -s "\$(readlink -f "input/\$gvcf")" "\$S/vcf/${id}.g.vcf.gz"

Exclude workflow aliases from process checks.

Nextflow also permits aliases for imported workflows. (docs.seqera.io) For example, importing CLINICAL as CLINICAL_AGAIN in main.nf makes --check report a missing container for CLINICAL_AGAIN, even though it is a workflow, not a process. Resolve the imported symbol type before adding its alias to procs.
