Summary by CodeRabbit

  • New Features
    • Reports and live results now show the LPA KIV-2 4925G>A null-allele marker and SMN1 g.27134T>G silent-carrier marker, with supporting read or copy information, interpretations, and caveats where available.
  • Bug Fixes
    • If the KIV-2 marker check fails or its result is unavailable, the result is shown as “not assessed” while the KIV-2 count remains available.
  • Documentation
    • Updated report and marker documentation to describe the displayed results and unavailable-result behavior.
  • Tests
    • Expanded coverage across text, HTML, and live reports, including missing data, reader failures, successful results, and count-table preservation.

…reports and on the live page

The unit tests read made-up 4925G>A and SMN1 marker tables into both
reports and the live cards, and step 46 with a crashing 4925G>A reader
(fake docker) must keep the count and write a not-assessed table. The
genotype-rules-2 e2e cases render both reports on the planted and the
reference samples, and run the LPA module's block with a crashing reader.
This commit holds the tests alone, so they go red on the code before the fix.

Bead: pgp-pfw6.21
A crash in the 4925G>A reader stopped step 46 and the LPA process after the
count was written, so the step failed and the count was lost to the run.
Both now write a 4925G>A table that says not assessed, warn, and go on, as
step 35 does for the SMN1 marker.

Bead: pgp-pfw6.21
…e SMN1 silent-carrier marker beside the SMN copy number

Step 46 and step 35 wrote both readings to their own tables, but no report
read them. collect_summary reads both tables; both reports print each one
under its count with its caveat, and the live cards list the state as a
fact. A missing or unreadable table reads as not assessed with the reason.
main.nf passes both tables to HTML_REPORT, which places them where the
reader looks. The SMN card's labels are no longer escaped twice.

Walkthrough

The changes add report tests for LPA KIV-2 and SMN1 markers. They also add regression tests for the LPA marker-reader fallback when the reader fails.

Changes: LPA KIV-2 marker

Layer / File(s) Summary
KIV-2 marker report checks
tests/e2e/genotype-rules-2-lpa-null.sh, tests/test_lpa_kiv2.py
Tests check planted and reference readings in text and HTML reports. They also check the not assessed state when marker data or status is missing, and verify the read count, copy estimate, and caveat for a present result.
Reader failure fallback checks
tests/e2e/genotype-rules-2-lpa-null.sh, tests/test_lpa_fallback.sh
Tests check that a failed reader produces a not assessed table and warning while preserving the KIV-2 count table. They compare the fallback output with the LPA module output and check both successful-reader and no-fallback controls.

SMN1 marker

Layer / File(s) Summary
SMN1 marker report checks
tests/e2e/genotype-rules-2-smn1-marker.sh, tests/test_collect_summary.py
Tests check planted and reference marker results in reports. They also check missing or unknown status, read counts, interpretation, and the caveat alongside SMN1 copy-number results.

Change: Feature

Possibly related PRs

  • geiresx/OwnGenome#56: Adds the LPA and SMN1 marker implementations and wiring that these tests exercise.
Merge Risk: Low · up to d423e

Unreadable marker tables are reported as not assessed, but the reason may be incorrect. This is a limited diagnostic issue suitable for follow-up.

Security architecture risk: Low · up to d423e

The change adds sensitive marker results to existing reporting paths without adding a new service or access mechanism. Sample-keyed routing, explicit unavailable states and escaped rendering limit the apparent risk. No introduced security defect was identified, but deployed access settings and runtime recovery behavior were not validated.

Retained concerns
No architecture-level concerns identified.

Security review details

Security Blast Radius

  • inferred — The content expansion applies to samples whose marker results enter existing reports and live cards. Association remains per sample, but confidentiality still depends on access to report files and the existing live instance; the change does not establish a new per-sample authorization boundary.

Trust Boundaries and Controls

  • observed — Marker-table strings reach escaped HTML values and paragraphs. Live facts and message lines use DOM textContent through the shared element helper rather than interpreting marker text as HTML.
  • observed — The existing live handler makes authentication conditional on a configured password hash. The server and results endpoint are unchanged in the full PR comparison, so this deployment-dependent access posture predates the new marker display.

Resilience and Maintainability Implications

  • inferred — The inspected failure paths contain an assessment failure without converting it into a reassuring negative result: the count remains independent, failed marker checks become not assessed, and collection retains section-level missing, unreadable, failed and stale distinctions. These controls support result integrity, but do not establish transactional publication under every interruption or concurrent rerun.

Explanation

The title matches the main change. The PR adds the LPA KIV-2 4925G>A null-allele result beside the KIV-2 count in the reports, and the SMN1 g.27134T>G silent-carrier marker beside the SMN1 copy number. The changed files cover the collector, live results, text and HTML renderers, the LPA and Parascopy steps, the docs, and the tests. The title is specific and accurate, and it has no vague terms.

Full details: Docstring Coverage

Explanation

Docstring coverage is 72.73% which is insufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 11 functions across 9 files. (1 skipped: 1 unsupported.)

Resolution

Write docstrings for the functions missing them to satisfy the coverage threshold.

Minor · Functional Correctness · Quick win

Preserve the reason when a marker table cannot be read.

If read_tsv_pairs(p) raises OSError, the handler records the read error. The next branch replaces it with “has no status row.” Both reports then give the wrong reason for the not assessed result. Return the fallback record from the except branch with the read error as its message.

The interval table's place line kept its exact text, which the e2e case
followups-cn-1-couple-report deletes for its red control. With the SMN1
marker on the same line that control removed both and checked nothing.
