feat(live): make each genome read as a report, with the Journal design on every page - #62
Added a dashboard for findings, report progress, families, and people across runs, with automatic refresh during active runs.
Person reports now organize findings into sections, show assessment levels, widgets, and chromosome maps, and link to detailed finding pages. Some child findings remain concealed until opened.
Family reports now include relationship grids, inherited segments, candidate findings, and side-by-side member summaries.
Run progress now appears as a time-based timeline. Genome charts can show eligible structural-variant and mosaic-call marks.
Documentation
Updated guides to describe reports, family workflows, chart marks, and available parameters.
The family page now shows the relatedness of every pair as a grid, each
child's inherited stretches painted per chromosome, the de novo and
compound-het tables, and the members side by side. The demo gains the
partner and a son with findings of their own, so every widget and the
whole family page have something to draw.
Bead: pgp-5bja
…lationship mismatches
AnnotSV writes SV_chrom without the chr prefix, so real class 4 and 5
calls fell into not drawn. The relatedness grid flagged a pair step 38
could not check as a mismatch, the CPIC CYP2D6 phenotype was hidden
behind the callers' row, a trio file linking out of the folder counted
as present, and the trace cache was shared across server threads
without a lock.
Bead: pgp-5bja
… its own
results.json gains findings, levels, journal, lead, level_words and databases, and each
card its level; runs.json gains levels, top and lead per run. A new route serves
/runs/<run>/finding/<id>/ for a finding of the run, 404 for any other id.
Bead: pgp-5bja.31
The pull request redesigns the live genome report, dashboard, finding and family pages, and run timeline. It adds finding summaries, report widgets, and genome-chart marks, expands the demo and its tests, and adds caching for parsed run traces.
Changes: Live Journal and Reports
Layer / File(s)
Summary
Finding model and live endpoints bin/live_results.py, bin/owngenome_live.py, bin/owngenome_live_results.py, tests/test_live_journal.py
Results now include findings, levels, journal sections, lead text, and run overviews. The server adds a finding-page route that accepts valid finding IDs for non-family runs.
Person journal and finding pages assets/live/core.js, assets/live/person.js, assets/live/index.html, assets/live/finding.*, assets/live/live.css, tests/test_live_widgets.py
The person report uses numbered sections and renders findings, widgets, and a chromosome map. The new finding page presents evidence, plans, related findings, and family context.

Merge Risk: Moderate · up to 28058
A child's result that should stay closed can still be read without opening it, and family risk diagrams can overstate certainty. Fix these before merging; the remaining items are minor layout and robustness issues.
Security architecture risk: Low · up to 28058
The inspected paths preserve sign-in checks and restrict result-file reads to their intended directories. No introduced authentication bypass was established. Remaining uncertainty concerns run identity during replacement or concurrent refresh and the intended sharing model for sensitive family data.
Retained concerns
No architecture-level concerns identified.
Security review details
Security Blast Radius
inferred — The observed authorization domain remains the live-service session, rather than a separate identity for each run or family member. Richer index and family responses summarize more genomic information within that existing domain. Per-tenant isolation or cross-owner sharing expectations were not established.
Trust Boundaries and Controls
observed — Anonymous requests can enter the new finding handler because its route disables dispatcher authentication, but password-protected operation redirects requests without a valid session before run lookup or summary reads. Results and family routes retain default authentication, and the generic run-index path remains behind the dispatcher gate. This resolves the supplied handler-authentication proof gap without establishing an anonymous disclosure path.
observed — Expanded family reads retain directory-confinement checks: TSV links outside their folder are rejected, and member summaries must remain inside both the member run and live root. The inspected browser builders insert result text through textContent or text nodes, and finding-template substitutions are HTML-escaped.
Resilience and Maintainability Implications
inferred — Same-name run replacement and concurrent refresh can leave overview or trace presentation state without proven generation consistency. No inspected path uses that state to grant access or select a protected file, so this remains an identity-consistency limitation rather than a demonstrated security regression.

The finding page shows the title and gene before the veil.
draw does several things before it checks whether the result is veiled (line 129):
Line 75: sets document.title to f.title.
Line 76: sets #finding-crumb to f.title.
Line 111: adds the h1 with f.title.
Lines 114-117: adds the gene, detail and locus chips.
For a child's act finding, the page therefore shows what the result is while it claims the result "stays closed until you open it". The rail's "Next" link and other pages' related links show it as well.
Evaluate the veil condition first. While the result is veiled, show a neutral title (for example "A result about a child") and leave out the gene, detail and locus chips. Apply the same rule to document.title and the crumb.

The .people grid breaks the 200px table of contents.
.people gets display: grid; grid-template-columns: repeat(auto-fill, minmax(230px, 1fr)) here. person.js uses class="people" for the rail's "Step timeline" and family links inside .toc, which is 200px wide. The column needs at least 230px, so the rail overflows and gets a horizontal scrollbar. Reset the grid for the rail.

The veiled child result leaks outside the veil.
veiled(f) hides an act finding only inside findingArticle and the karyogram. Other parts of the same page still show it:
Line 600: the ledger lists f.gene || f.title for act from findingsNow(), and that list includes veiled findings.
Line 590: the lead paragraph prints results.lead. The server's lead() names every act finding by title.
Line 433: the "Linked" note in other findings shows r.title for a related veiled finding.
veiled() depends on family, which loads asynchronously. Before family.json arrives, act findings are drawn unveiled.
The result is that a child's result to act on can be read without "Show the result". The home page (home.js attention list and tile lead, from overview().top and lead) also shows these titles.
Apply one rule everywhere on the page:
Filter veiled findings out of the ledger words and the related links.
Replace the lead's act segment with a neutral sentence when any act finding is veiled.
Treat a member run as possibly a child until the family state is known.

Duplicate finding IDs silently drop distinct findings.
The loop keeps the first finding for each id and drops every later finding with the same id. Several rule keys can collide for different rows:
Two CHIP calls in one gene with no protein_change both produce chip-<gene>.
Two ClinVar hits at the same chrom/pos (multiallelic sites) both produce clinvar-<gene>-<chrom>-<pos>.
slug truncates IDs to 80 characters, so long keys can also collide.
When IDs collide, a real result disappears from findings, the counts, the lead and the finding route. Give the later finding a unique suffix instead of dropping it.

Validate intervals before adding genome marks.
Both branches accept coordinates outside the selected GRCh38 chromosome. The AnnotSV branch also turns a reversed interval into a zero-length mark with max(end, start). For example, chr1:200-100 is marked as drawn, while a span past the chromosome end extends outside the chromosome outline. Require 1 <= start <= end <= CHROM_LEN[chrom] for both mark types. Count rejected intervals in not_drawn. The summary readers do not establish these coordinate bounds. (raw.githubusercontent.com)

Exclude overlapping variants, not whole genes
When two ClinVar hits share a carrier gene with a reported two-hit pair, this guard skips both hits. The carrier loop also skips their individual rows, but the two-hit finding identifies only the gene. A distinct hit can therefore lose its journal entry and finding page, even though it remains on the source card.
Match overlaps by variant identity and retain findings for variants not represented by the two-hit result.

- Around line 27-42: Update fourChildren and its rendering path so the fixed
1-in-4 diagram appears only when the reported risk supports the 1 affected, 2
carriers, 1 neither distribution. For risks such as 1 in 2 or every pregnancy,
retain the row’s reported risk and explanation but omit the diagram; determine
support from the existing risk data rather than assuming the displayed risk
matches the fixed distribution.
- Around line 48-50: Update the shared-finding message in the couples loop so it
no longer states a fixed 1-in-4 risk; direct readers to the per-gene pregnancy
risks in the chapter III table instead.
Review comments at @assets/live/finding.js:
- Around line 221-228: Update familyOf to distinguish a member with no family
from a failed family.json lookup instead of returning null for both; keep the
reveal closed and show an error or retry state until the family status is known,
while preserving the existing no-family behavior.
Review comments at @assets/live/live.css:
- Around line 600-610: Update the `.toc` visibility rules in the `@media
(max-width: 1100px)` styles so the table of contents remains visible above 600px
through 1100px, while preserving its hidden state at narrower widths.
Review comments at @assets/live/person.js:
- Around line 585-590: Update the lead construction around results.lead and
running() to use the same currently gated findings as the rendered finding list,
so earlier ClinVar findings are not presented as current when hidden by step
state. Do not state an assessment for steps that are waiting or running, while
preserving the existing in-progress context for the report.
Review comments at @bin/live_results.py:
- Around line 775-810: The ClinVar hit filter suppresses distinct variants by
gene because it checks `carrier_genes` and `two_hit`. Update the filter in the
ClinVar loop to exclude only hits whose variant identity is already represented
by a secondary, carrier, or two-hit finding; retain findings for other variants
in the same gene.

…tighten the Journal levels
A person in a family whose roles are not known yet is closed too, and the names of a
child's findings to act on stay out of the lead, the ledger, the home page and the
finding page. Two copies of a carrier gene and a full-mutation repeat go to a doctor,
each ClinVar allele has its own finding, and the lead claims the identity checks only
when they ran. The home page follows a running run and redraws while it goes; a
finding page without a session leads to the login.

Unverified finding
Verification ran but could not confirm this finding. It is shown for review, not as a verified issue.
Add a retry cap or stop condition for the poll loop.
When the last fetch returns no data (!d), the loop stops without a retry. When a fetch fails, it retries every 30 s with no limit. A permanently failing endpoint therefore polls forever. This is low impact. Add a backoff or a retry cap if the endpoint can fail for a long time.

Do not infer the four outcomes from the risk string alone.
If a parent has two unphased findings, ar_row can return “1 in 4” and explain that the chance is higher if the findings are on different copies. The diagram presents the 1:2:1 split as certain.
Show the diagram only when the producer establishes one relevant finding per parent. Otherwise, show the row’s phase caveat.

Describe the inheritance chance without guaranteeing disease.
The screen calculates the chance of inheriting both changes. It does not calculate disease penetrance. Use conditional wording in the diagram and in the shared-row text that says a child who inherits both changes is affected.

Retry on a falsy response is missing.
If U.getJSON resolves with a falsy value, line 292 returns without a retry, and the page stays in its previous state. Schedule the retry in that branch as well, as the catch branch does.
