Fix swig issue, add java sources to jar, do not delete java files when building for Python - #84

For many C++ objects the declaration of the desctructor is hidden but this was missing for rectangles. This causes an issue using Swig 3, rectangle objects get garbage collected and are freed by the freeAssociatedObjects method/function.
