Medical imaging · Bone microstructure · Computational mechanobiology
I am an Assistant Professor in the Department of Radiology at the University of Calgary and a member of the McCaig Institute for Bone and Joint Health. I lead Walle Lab, where we combine medical imaging, computational modelling, and machine learning to study how mechanical forces influence tissue behaviour.
I develop research software that connects images to quantitative measurements of bone structure, mechanics, and tissue adaptation. Reproducible workflows and tools that researchers can use in practice are central to this work.
Our lab software now lives at Walle Lab. Start with the lab GitHub homepage for the full software catalogue, installation links, and method descriptions.
| Area | Selected tools |
|---|---|
| User interface tools | Bone Imaging Toolbox for 3D Slicer for integrated bone imaging workflows; BoneQuantMRI for quantitative bone MRI. |
| Microstructure tools | bone-contouring, bone-microarchitecture, and bone-plate-rod-thinning for segmentation and structural analysis; TimelapsedHRpQCT and BoneMechanoregulation for longitudinal bone adaptation and its relation to mechanical stimuli. |
| CT tools | spine-segment for vertebral CT segmentation; nnUNetManager for managing segmentation models and workflows. |
| Finite element modelling | parosol-py for image-based micro finite element analysis in Python. |
| Image I/O tools | aimio-py for reading Scanco AIM, ISQ, SCV, GOBJ, RAD, and RSQ files, and writing AIM files. |
