feat(report): print the LPA null allele beside the KIV-2 count and the SMN1 silent-carrier marker beside the SMN copy number - #331
Step 46 reads the LPA KIV-2 4925G>A null allele and step 35 reads the SMN1 g.27134T>G silent-carrier marker, each into its own table (lpa/<id>_lpa_kiv2_4925.tsv, paralogs/<id>_smn1_marker.tsv). No report read them. A reader of the HTML report, the text report or the live person page saw the KIV-2 count with nothing about the null allele, and the SMN1 copy number with nothing about the marker. And a crash in the 4925G>A reader stopped step 46 and the LPA process after the count was written, so the step failed.
The fix
bin/collect_summary.py reads both tables: the Lp(a) section gets null_allele, the Parascopy section gets smn1_marker. A table that is missing (a run from before the reader) or has no known status reads as not assessed, with the reason, so the line never goes missing under its count.
bin/render_report.py prints, in both reports, the 4925G>A line right under the KIV-2 count and the marker line right under the SMN1 copies. Each line gives the state (present or uncertain with the reads that carry it and the copies, not seen with the reads, too little depth, not assessed), then the reader's message, then a caveat:
Lp(a): a null allele lowers the Lp(a) made from the copies it sits on; the Lp(a) blood test is the measure.
SMN1: the marker raises the chance that two SMN1 copies sit on one chromosome (2+0); it does not prove 2+0, and a carrier test in a clinical laboratory confirms it.
bin/live_results.py: the person page shows the same lines (it reuses the report's lines) and lists each state as a fact on the Lp(a) and paralog cards.
Step 46 [4/4] and the LPA process: a failed 4925G>A reader now writes a table that says not assessed, the check failed, warns, and goes on. The count stays. This is the same fallback step 35 has for the SMN1 marker.
Nextflow: main.nf passes both tables to HTML_REPORT, which places them where the reader looks.
The SMN card's labels were escaped twice (&gt;). A label with > now shows as written.
Docs 24, 35, 42 and 46 describe the new lines.
Output changes
No file is renamed or removed and no table changes. The report and the summary JSON gain lines and keys: sections.lpa.data.null_allele and sections.parascopy.data.smn1_marker.
Decisions
Files outside the package list: main.nf and modules/local/html_report/main.nf (the plan allows both when needed), and workflows/bam_analysis.nf (one emit, smn1_marker). Without them a Nextflow run, which is what run-all.sh starts, would never show either line. These are the smallest changes that make the reports true on both run paths.
The caveats are fixed sentences in bin/render_report.py, not part of the tables. The tables keep their bytes under 1.0.0.
A missing table reads as not assessed and is never left out. Old runs then say why the line is empty instead of hiding it.
How it was checked
Red first: the first push (1186434) held the tests alone.
Guard https://github.com/GeiserX/OwnGenome/actions/runs/42462698247 failed: test_collect_summary.py and test_lpa_kiv2.py (the caveats and lines do not exist yet) and test_lpa_fallback.sh (step 46 exited 1 on a crashing reader, no not-assessed table, no fallback in the module).
tests/test_lpa_kiv2.py: the 4925G>A line under the count in both reports and on the live card (present with reads and copies, not assessed without the table, not assessed with no status row).
tests/test_collect_summary.py: the marker line right under the SMN1 copies in both reports and on the live card, the same three states, and the single-escaped label.
tests/test_lpa_fallback.sh (new, fake docker): step 46 with a crashing reader exits 0, keeps the count and writes the not-assessed table. The module's fallback table matches step 46's byte for byte. Controls: a working reader's table is kept, and a copy of step 46 without the fallback stops on the crash.
e2e: genotype-rules-2-lpa-null and genotype-rules-2-smn1-marker now run steps 24 and generate-report.sh on the planted and the reference samples and grep both reports for the line and the caveat (present, and not seen as the control). The LPA case also runs the module's block with a crashing reader in its image. Both rows of scripts/ci/e2e-case-paths.tsv now list the report code.
CI on the final head: see the checks below and the fork e2e run in the last comment.

Summary by CodeRabbit
New Features
Reports and live result pages now show the SMN1 silent-carrier marker and LPA KIV-2 null-allele result alongside their respective copy counts, including supporting details and relevant caveats.
Bug Fixes
If the LPA marker check fails, the copy count remains available and the marker is shown as “not assessed” with a reason.
Documentation
Updated report and trait documentation to describe the marker results and failure behavior.
…reports and on the live page
The unit tests read made-up 4925G>A and SMN1 marker tables into both
reports and the live cards, and step 46 with a crashing 4925G>A reader
(fake docker) must keep the count and write a not-assessed table. The
genotype-rules-2 e2e cases render both reports on the planted and the
reference samples, and run the LPA module's block with a crashing reader.
This commit holds the tests alone, so they go red on the code before the fix.
Bead: pgp-pfw6.21
A crash in the 4925G>A reader stopped step 46 and the LPA process after the
count was written, so the step failed and the count was lost to the run.
Both now write a 4925G>A table that says not assessed, warn, and go on, as
step 35 does for the SMN1 marker.

…e SMN1 silent-carrier marker beside the SMN copy number
Step 46 and step 35 wrote both readings to their own tables, but no report
read them. collect_summary reads both tables; both reports print each one
under its count with its caveat, and the live cards list the state as a
fact. A missing or unreadable table reads as not assessed with the reason.
main.nf passes both tables to HTML_REPORT, which places them where the
reader looks. The SMN card's labels are no longer escaped twice.

The change routes SMN1 and LPA marker tables into report processing and displays their results in reports and live results. If the LPA marker reader fails, the step writes a not-assessed marker table and retains the copy-count table.
The LPA step and module warn and write a not-assessed marker table when the reader fails. Tests check the fallback output and preservation of the count table.
Marker table parsing and routing bin/collect_summary.py, workflows/bam_analysis.nf, main.nf, modules/local/html_report/main.nf
The summary reader handles missing files and unrecognized status. The workflow routes SMN1 and LPA marker tables to HTML report processing.
Reports and live results display marker states and available measurements. Tests cover present, not-seen, and not-assessed results, including missing tables or status.
GeiserX/OwnGenome#327: Adds the marker table outputs and shared file and status contracts consumed by this change.

Explanation
The title names the two main changes: printing the LPA null allele beside the KIV-2 count and printing the SMN1 silent-carrier marker beside the SMN copy number in the reports. The raw summary and PR objectives confirm both features, the fallback handling, and the report and live-page output. The title is specific and accurate. It is long, at 124 characters and 20 words, and it omits the fallback behavior, but that is expected for a title.

The interval table's place line kept its exact text, which the e2e case
followups-cn-1-couple-report deletes for its red control. With the SMN1
marker on the same line that control removed both and checked nothing.
