docs(design): fix the live site's redesign to the Journal screens - #332
The live site doesn't work for a reader. Every result has the same weight, so a pathogenic BRCA2 hit looks almost the same as "mosaic alterations: none". Headlines are counts, not meanings. A finished run still opens on a progress strip. Results are rarely drawn, and the pages don't link to each other. We compared four design directions on the same invented family and chose Journal: each person's genome reads as a typeset report, with a plain-words lead that names what matters, numbered sections, figures in the text, and caveats and evidence in the margin.
This PR only stores that design as the reference the site will be rebuilt to. It changes no code.
docs/design/journal/README.md shows the seven screens inline: home, live run, person report, one finding, family, phone, and a bolder person variant.
UX.md covers how the pages connect, what each one answers first, the five design decisions, and the empty, failed, sensitive and in-progress states.
BRIEF.md lists every result type the site must show, and dataset.json holds the invented Ruiz family and the 28 findings the screens use.
html/ holds the self-contained screens, built from src/ with node build.js. today/ holds the current pages for comparison.
docs/design/ is already in exclude_docs, so the docs site doesn't publish it. The data is invented. The personal-data scan flagged four rsid+genotype pairs in the mockup, so the genotype letters were removed and the scan passes.
Summary by CodeRabbit
Documentation
Added a design brief and guidance for a dark, journal-style genome reporting experience, including content, visualizations, accessibility of sensitive results, and data caveats.
Added seven browser-ready screen designs covering the home dashboard, live analysis, individual and family reports, detailed findings, and alternate and mobile layouts.
The screens use synthetic data and describe analysis scope and limitations. These are design materials, not changes to the live product.
…rence
The live site is being rebuilt to one design. These are its seven screens (home, live run, person, finding, family, phone, a bolder person variant) with their HTML sources, the UX notes, the data brief and the invented family they show, plus today's pages for comparison.
The pull request adds design guidance and a synthetic dataset for seven genome-report screens. It also adds shared styling and visualization helpers, a build script, and standalone HTML screen prototypes for dashboard, live-run, person, finding, family, mobile, and alternate-report views.
Changes: Journal design and screen prototypes
Layer / File(s)
Summary
Design requirements and synthetic data docs/design/journal/BRIEF.md, docs/design/journal/UX.md, docs/design/journal/dataset.json, docs/design/journal/README.md
The design documents describe screen content, report states, interpretation caveats, and visual guidance. The dataset provides synthetic people, runs, findings, family analyses, and assessment limits.
Shared assets and screen build docs/design/journal/src/_journal.css, docs/design/journal/src/_journal.js, docs/design/journal/build.js, docs/design/journal/html/*
Shared styling and JavaScript helpers support the screens. The build script inlines those assets into matching HTML files.
People dashboard and live run docs/design/journal/src/01-home.html, docs/design/journal/src/02-live-run.html, docs/design/journal/html/01-home.html, docs/design/journal/html/02-live-run.html
The dashboard shows people, runs, and findings needing attention. The live-run screen shows pipeline progress, report status, recent events, and resource readings.
Person and finding reports docs/design/journal/src/03-person.html, docs/design/journal/src/04-finding.html, docs/design/journal/html/03-person.html, docs/design/journal/html/04-finding.html
The person report presents Elena Ruiz’s results and limitations. The finding report presents BRCA2 evidence, follow-up information, read metrics, and family context.
The family report describes Ruiz family results and inheritance. The mobile report presents Marc Ruiz’s results. The alternate person report presents a second design for Elena Ruiz’s report.
The design reference has several misleading links, unfinished disclosures, and content inconsistencies. These warrant bounded follow-up before implementation, but do not change the running application; merging carries low risk with owner awareness.

Full details: Title check
Explanation
The title says the PR fixes the live site's redesign to the Journal screens. The changeset adds design reference material under docs/design/journal (brief, README, UX notes, dataset, HTML mockups, and build script). It does not change the live site or any code. The word 'fix' and the phrase 'live site's redesign' misdescribe the change. The objectives state that the PR stores the redesign as a reference for a future rebuild and does not change code. The title does name the right area and the Journal screens, so it is partly related to the changeset.
Resolution
Retitle the PR to describe the addition of the Journal design reference, for example: docs(design): add Journal redesign reference screens. Remove 'fix' and 'live site's', because the PR does not change the live site.
Full details: Docstring Coverage
Explanation
Docstring coverage is 0.00% which is insufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 2 functions across 2 files. - **One spine, three depths.** Family, then person, then finding, and the breadcrumb always shows where you are. You can go sideways at every depth: the person page's table of contents lists the other family members, a finding links to related findings (BRCA2 links to tamoxifen and CYP2D6, to the breast score, and to the family), and carrier results link to the couple screen.
- **Every page uses the same numbers.** The sections are 1 To act on, 2 Medicines, 3 For your family, 4 Worth a look, 5 Can I trust this?, 6 Origins, 7 Traits and scores, 8 Assessed, no finding, 9 What it cannot see, 10 Sources. The live run uses the same numbers, so a section being written sits where it will sit in the finished report.
Reconcile the mobile section numbering with the navigation rule.
The mobile screen uses section 3 for the heart cluster, section 5 for family, and section 6 for data quality. The documented mapping assigns those numbers differently. Align the screen and rule, or document the mobile exception, so implementers have one navigation contract.
