feat(live): make each genome read as a report, with the Journal design on every page - #333
The live site showed a genome as a set of tabs, one per chapter of the report, with a card per section. To learn whether anything needed a doctor you had to open each tab and read each card. The chosen design (the Journal screens in docs/design/journal/, #332) reads a genome as a report instead: a lead paragraph, findings ranked by what to do about them, a page per finding, and a family report.
Every page of the live site now follows the Journal design, on the data the readers already give. Dark only.
Levels.bin/live_results.py gives each finding one of six levels: take to a doctor, tell your prescriber, worth a look, for family planning, data quality, for information. Each level has a word, a shape and a colour. The rules use rows the report already prints. A secondary finding, a pathogenic CPSR row, two hits in a carrier gene, a full-mutation repeat, an AnnotSV class 5 or a positive VNtyper call goes to a doctor. A CPIC gene with changed function goes to the prescriber. Carrier rows, genes both partners carry and one SMN1 copy are for family planning. ClinVar hits, other repeats, CHIP, MoChA, AnnotSV class 4 and Exomiser's top genes are worth a look.
Person page. It opens on a lead paragraph built from the findings, then a ledger of counts by level, a data-quality line, and a chromosome map of the findings. Ten numbered sections follow: to act on, medicines, for your family, worth a look, can I trust this, origins, traits and scores, assessed with no finding, what it cannot see, sources and files. Each finding says what it is and what to do, with its evidence and caveat in the margin. A section with no finding says what it looked at. It never says the section is fine.
While a run goes. The page opens on the run: steps done, time elapsed, hours to go from the usual step times, retries, the tasks running now, and a timeline with one line per step. In the contents, each section is marked written, being written or waiting.
Finding page. New route /runs/<run>/finding/<id>/. It shows the plan, the evidence, how common the change is on a log strip, the reads with a link to the genome viewer, the family, related findings and the source. It is 404 unless the id is a finding of that run now.
Home. One sentence on where everyone stands, the findings that need attention across everyone, runs being written first, family blocks with a small pedigree and a tile per person, and a log of every run.
Family page. Five chapters under a lead: pedigree, who is related how, the couple screen (a gene both carry is drawn as four children), each child, and the members side by side.
Phone. One column with a tab bar at the bottom.
The existing guards stay: no wording that reads as an all-clear (the wording gate now also covers the new pages), the APOE warning, and on a child's page any result to act on stays closed until someone opens it.
Outputs that change.results.json gains findings, levels, journal, lead, level_words and databases, and each card gains chapter, level and flagged. runs.json gains levels, top and lead for each run with results. No field was renamed or removed. docs/live-site.md describes them.
How it was checked
tests/test_live_journal.py (new) covers the level mapping, the lead paragraph and the finding route through the real server: behind the login, the server's policy header, 404 for any id that is not a finding of the run. Each check also runs against a planted mistake and goes red there: the CPIC rule's level swapped, the act findings left out of the lead, the route answering any id. Against main the whole file fails at the first check, because results.json has no findings.
tests/test_live_demo.py now checks the Journal person page in headless Chrome: ten sections, the contents, the lead and the ledger, #s/clinvar focusing the ClinVar card with its caveat, chart and flag, and a finding page with its plan and evidence. It also checks the phone width with every section open, the finding page included, and the bottom tab bar. Its controls still go red on their planted mistakes.
tests/test_live_results.py, test_live_widgets.py, test_live_family_depth.py, test_live_viewer.py and test_owngenome_live.py pass unchanged, after the merge of main too. The personal-data scan and e2e-scope.sh check pass.
Screenshots of the static demo at 1440 px and on a 390 px phone, compared with each reference screen. The home page has the date line, headline sentence, attention list, family block and run log of 01. The live run has the run lede, big step count, timing cells, running-now list and step timeline of 02. The person page has the contents with level counts, drop-cap lead, ledger, data-quality line, Figure 1 and margin notes of 03. The finding page has the left contents, level kicker, chips, bordered plan and numbered sections of 04. The family page has the chapter list and five chapters of 05. The phone layout follows 06. The demo has no finding to act on and no gene both partners carry, so no picture shows those states. The unit test covers the act and carrier levels. The four-children drawing has no test yet.
docs/images/demo-live-site.png was retaken on the Journal page.

Summary by CodeRabbit
New Features
Redesigned live pages as an editorial-style dashboard and numbered genome journal, with findings grouped by severity, dedicated finding pages, and a time-based run timeline.
Expanded family reports with relationship and inheritance views, child-level findings, and side-by-side member summaries.
Added genome chart markers for certain structural variants and mosaic calls.
Documentation
Updated live-site, family workflow, report chart, and parameter guidance to reflect the expanded features.
Tests
Added coverage for findings, family reports, chart markers, result widgets, demo pages, and run timelines.
The family page now shows the relatedness of every pair as a grid, each
child's inherited stretches painted per chromosome, the de novo and
compound-het tables, and the members side by side. The demo gains the
partner and a son with findings of their own, so every widget and the
whole family page have something to draw.
Bead: pgp-5bja
…lationship mismatches
AnnotSV writes SV_chrom without the chr prefix, so real class 4 and 5
calls fell into not drawn. The relatedness grid flagged a pair step 38
could not check as a mismatch, the CPIC CYP2D6 phenotype was hidden
behind the callers' row, a trio file linking out of the folder counted
as present, and the trace cache was shared across server threads
without a lock.
Bead: pgp-5bja
… its own
results.json gains findings, levels, journal, lead, level_words and databases, and each
card its level; runs.json gains levels, top and lead per run. A new route serves
/runs/<run>/finding/<id>/ for a finding of the run, 404 for any other id.

Layer / File(s)
Summary
AnnotSV and MoChA chart support bin/report_charts.py, tests/test_report_charts.py, docs/24-html-report.md, tests/demo/make_demo_sample.py
The genome chart renders linked SV spans and mosaic-call bars, adds matching legend entries, and counts unsupported or unpositioned calls below the chart.
Trace rows are cached by path and file metadata, with bounded storage and sample-specific results. Tests cover reuse, file changes, cache size, and returned-row isolation.

Isolate malformed member summaries.
If one sequenced member’s summary has malformed nested data, side_values can raise and prevent the entire family page from loading. Handle that member’s error separately so the page can still show the other members’ results.

Handle malformed durations before caching trace rows.
If another sample’s trace row has a malformed duration, parse_duration can raise before the sample filter runs. This can break the unaffected sample’s state request and the run index. Treat an invalid duration as unknown.

Handle ValueError from parse_duration when processing trace rows in the caching

other samples from being processed. Keep the existing submit-time parsing and
valid-duration behavior unchanged.

Update the FMR1 validation in the test helper to also check that the widget

payload is missing that value or contains a different one, alongside the
existing status check.
Add an act-level child fixture. On both the person and finding pages, assert that the gated content is hidden before “Show the result” is clicked and visible afterward. The current checks would not catch a disabled child veil.

**A family** (`/runs/<family>/`). A report in five chapters, opened by a lead: how many genomes are read together, whether the couple shares a carrier gene, whether the measured relationships match the tree, and how many children. I, the pedigree, drawn from `members.tsv` or `pedigree.tsv` in the members' colours, where each sequenced person with a run here opens their page and shows how many cards their report flags, beside the members and the analyses step 38 planned. II, who is related how: step 38's relationship check beside the shared segments, as a grid of every pair, with ⚑ where the measured relationship differs from the declared one. III, each couple's carrier screen in full (genes where both carry a finding, drawn as four children with the chance for each, X-linked genes, genes where one partner does), with the screen's caveat and a link to the couple report. IV, each child: the stretches inherited from each parent painted per chromosome (coloured by grandparent where step 38 could tell), the de novo candidates and the compound-het pairs, in trans first. V, the members side by side: their CYP2D6 calls, CPIC phenotypes, HLA types, haplogroups and blood groups, one column each. On a phone the grid becomes a list of pairs.
On a phone the tab column becomes a row that scrolls sideways and each table row becomes a short list of label and value. The pages follow the browser's dark or light setting.
On a phone each page is one column: the contents give way to a tab bar at the bottom (To act, Medicines, Family, Trust, More), and each table row becomes a short list of label and value. The pages are dark.
The tab bar appears only on person reports. Finding pages hide their contents, while family pages retain their chapter list. Update the description so readers do not look for a tab bar on those pages.

When coverage is available but sample QC is missing, failed, unreadable, or not checked, the lead can imply that identity and contamination checks passed. Report the depth separately unless usable results establish that the checks ran without flags.

Invalidate the cache when a trace is replaced.
If a replacement trace has the same size and modification time, the cache returns the old task rows. The live page can then show stale task states until eviction or another metadata change. Include file identity in cache invalidation.

The problem
The live site showed a genome as a set of tabs, one per chapter of the report, with a card per section. To learn whether anything needed a doctor you had to open each tab and read each card. The chosen design (the Journal screens in
docs/design/journal/, #332) reads a genome as a report instead: a lead paragraph, findings ranked by what to do about them, a page per finding, and a family report. This builds on #330.
The fix
Every page of the live site now follows the Journal design, on the data the readers already give. Dark only.
bin/live_results.pygives each finding one of six levels: take to a doctor, tell your prescriber, worth a look, for family planning, data quality, for information. ClinVar hits, other repeats, CHIP, MoChA, AnnotSV class 4 and Exomiser's top genes are worth a look./runs/<run>/finding/<id>/. It shows the plan, the evidence, how common the change is on a log strip, the reads with a link to the genome viewer, the family, related findings and the source. It is 404 unless the id is a finding of that run now.The existing guards stay: no wording that reads as an all-clear (the wording gate now also covers the new pages), the APOE warning, and on a child's page any result to act on stays closed until someone opens it.
Outputs that change.

tests/test_live_journal.py(new) covers the level mapping, the lead paragraph and the finding route through the real server: behind the login, the server's policy header, 404 for any id that is not a finding of the run.
