Summary by CodeRabbit

  • New Features
    • Reports now include additional read-count, ClinVar, CPSR, clinical, and Slivar summaries.
    • CPSR pathogenic and likely pathogenic findings can include a cDNA read check when exon data is available.
    • Links to the CPSR report folder open its HTML report when exactly one is present.
  • Bug Fixes
    • Workflow runs now report unrecognized parameter names as errors.
  • Documentation
    • Updated workflow and privacy documentation to reflect report contents and folder-link behavior, including restrictions on scripts and external resources in live reports.

…eads, and run the CPSR read check there too

CPSR's cDNA read check now runs in Nextflow: CLINVAR_CDNA_CHECK takes a
source (clinvar or cpsr); with cpsr it reads CPSR's classification table
with the sample's BAM and --gencode_exons and publishes
cpsr/<id>_cpsr_cdna_check.tsv, as scripts/17 does.

HTML_REPORT now gets the VEP VCF and its index, CPSR's classification
table and read check, ALIGN_MINIMAP2's read count, and the clinical
filter's and slivar's summary tables, so the Nextflow report shows each
ClinVar hit's gnomAD AF and rsIDs, the CPSR classes and P/LP list, the
read count and the clinical and slivar detail.

docs/nextflow.md: the parity row says what the report now gets, the
output tree lists the eight folders it left out, and the counts line no
longer carries numbers that drift.

Bead: pgp-5bja.19
Nextflow takes any --name as a new parameter, so --outdirr or --max-cpus
was ignored with no word. main.nf now reads the option names from
nextflow_schema.json and stops on any other, naming it.

Bead: pgp-5bja.19
The report links CPSR as the cpsr/ folder when the classification table
exists, and the live site lists no folder, so the link answered 404. A
linked folder that holds one HTML file now redirects to it, and only that
file is served.

Bead: pgp-5bja.19
…the SV and STR modules

nf-wiring-1 runs the CPSR read check and HTML_REPORT for real against
step 24, and a stub run of every tool for the joins and the option check.
nf-wiring-2 runs MANTA, DUPHOLD, EXPANSION_HUNTER and CNVPYTOR through
main.nf with their real images on the fixture. Each has a red control.

Bead: pgp-5bja.19
# Conflicts:
#	scripts/ci/e2e-case-paths.tsv
#	scripts/ci/e2e-case-times.tsv
…tput contract reads

The output contract reads each process's publishDir and output names, so
CLINVAR_CDNA_CHECK names its clinvar and cpsr tables literally, each with
its own publishDir, and cpsr/<sample>_cpsr_cdna_check.tsv gets its stable
row (scripts/17 writes the same file).

Bead: pgp-5bja.19
…build copies nothing new

Live.run_files feeds the static demo build too, which copied CPSR's own
page without the demo's policy. The folder's HTML is now allowed when it
is asked for, and run_files lists the report's links only.

Walkthrough

The changes add CPSR cDNA checks and connect annotation and read-count outputs to HTML reports. They also validate workflow parameters, update live-site folder routing, and add end-to-end tests for report wiring and structural-variant tools.

Changes: Nextflow report data flow

Layer / File(s) Summary
Emit report input channels
workflows/annotation.nf, workflows/upstream.nf
ANNOTATION now emits VEP index, clinical summary, and Slivar summary channels. UPSTREAM now emits alignment read counts.
Run CPSR cDNA checks
modules/local/clinvar_screen/main.nf, workflows/clinical.nf, workflows/pgx.nf, main.nf, modules/local/cpsr/main.nf, docs/17-cpsr.md, tests/e2e/nf-wiring-1-report-tables.sh
CLINVAR_CDNA_CHECK supports ClinVar and CPSR sources. CLINICAL runs the CPSR check with BAM and exon inputs and exposes its output. The workflow and documentation describe the check. End-to-end tests cover checks with and without exons.
Assemble report inputs and validate parameters
main.nf, modules/local/html_report/main.nf, docs/nextflow.md, tests/e2e/nf-wiring-1-report-tables.sh
The workflow joins VEP, clinical, Slivar, CPSR, and read-count inputs for reports. HTML_REPORT routes these files to report directories. Startup validation rejects unknown parameter names. Documentation and tests cover report summaries, staging, and parameter validation.

Live-site folder routing

Layer / File(s) Summary
Redirect folders with one HTML file
bin/owngenome_live.py, tests/test_owngenome_live.py, docs/live-site.md
A linked folder with exactly one allowed HTML file redirects to that file. Tests cover unlinked files and folders with zero or multiple matching pages.

Structural-variant and repeat-expansion tests

Layer / File(s) Summary
Run and verify structural-variant tools
tests/e2e/nf-wiring-2-sv-str-tools.sh
The test runs MANTA, DUPHOLD, ExpansionHunter, and CNVpytor through main.nf, checks their outputs, and verifies failure when an ExpansionHunter argument is changed.

Estimated code review effort: 3 (Moderate) | ~25 minutes

Change: Bug fix

Possibly related PRs

  • geiresx/OwnGenome#37: Both changes affect which parameters the workflow accepts; this PR validates parameter names and permits pedigree as an additional key.
Merge Risk: Low · previous review e7d42

The control test can miss a failed run, and failed cleanup can leave work directories behind. Both should be addressed before relying on this test.

Security architecture risk: Low · up to e7d42

The changes remain within the existing workflow and live-site access model. Sample-keyed routing, filesystem containment and HTML sandboxing limit the expansion. No introduced security vulnerability was established, but publication consistency during interrupted runs and reuse of output directories remains unverified.

Retained concerns
No architecture-level concerns identified.

Security review details

Security Blast Radius

  • observed — The folder change makes eligible HTML available within the existing site-level audience. The documented site already lists runs under its configured root and serves genomic viewer data behind the same password; this PR does not establish a new per-run or tenant authorization model.

Trust Boundaries and Controls

  • observed — Requested run-file paths are decoded and normalized, then checked against report links, plugin globs or the new sole-HTML rule. The new rule requires a linked parent folder and resolves candidates inside both the run and configured root. The terminal file-serving path repeats containment checks, so folder eligibility is not arbitrary directory access.
  • inferred — Additional report inputs should not be treated as universally downloadable artifacts. The task uses them to build report content, while the live-site file policy separately derives access from relative report links and plugin rules. The inspected renderer’s file-link helper does not automatically link every staged input.

Full details: Title check

Explanation

The title names the main change: the Nextflow report now receives every table the bash report reads, and the CPSR cDNA read check runs in the Nextflow pipeline. The changeset matches this. It adds the report inputs in main.nf and HTML_REPORT, wires CLINVAR_CDNA_CHECK to CPSR output in clinical.nf, and adds an e2e test comparing the two reports. The title is long, but it is specific and accurate. The linked PR objectives mention an ignored EXPANSION_HUNTER failure test, which is a minor secondary item and does not conflict with the title.

Full details: Docstring Coverage

Explanation

Docstring coverage is 40.00% which is insufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 10 functions across 4 files.

Resolution

Write docstrings for the functions missing them to satisfy the coverage threshold.

Test the CPSR check without a BAM.

Add a VCF-only case with a valid CPSR table and run the real cDNA check through the clinical join. Assert that its P/LP row is not_checked with the no-BAM reason. The existing real-process test always supplies a BAM, and the stub test does not check that result.

…the sex check

nf-wiring-1 gives HTML_REPORT the six report assets main.nf gives it, so
the clinical section reads the same files as step 24, and prints the keys
that differ. nf-wiring-2 runs with --sex_check warn: indexcov's sex call on
the fixture slice is noise. Its root-owned task files go from a container.

Check the control run’s exit status.

If another failure stops the run after EXPANSION_HUNTER is ignored, failed_tasks.tsv can still contain the expected row. The test then passes despite the nonzero exit. (raw.githubusercontent.com)

Capture $? and check that it is zero.

The padded-id guard matched S1_cpsr*, so the read check's S1_cpsr_cdna_check.tsv,
which this PR publishes under cpsr/, tripped it. Match CPSR's own files under the
