Summary by CodeRabbit

  • New Features
    • Lp(a) reports now include a copy-aware assessment of the KIV-2 4925G>A variant alongside repeat-count results, with read measurements and estimated variant-bearing copies when available. Repeat-count results remain available if marker reads cannot be assessed.
    • SMN1 reports now include a copy-aware g.27134T>G marker assessment alongside copy-number results. For two-copy results, the marker can refine silent-carrier likelihood but does not prove or rule out a 2+0 configuration.
    • Marker results show read measurements and statuses such as present, not seen, uncertain, too little depth, or not assessed.
    • Added an optional pedigree input for family workflows.
  • Documentation
    • Updated Lp(a) and SMN1 guidance to describe marker interpretation, thresholds, and limitations.

y_tree_place.py writes the header alone when no branch is derived; the
report marked the whole Y tree section unreadable. Require the Branch
column in the header, not a row.

phase_haps gave {1} for '.|1', so a deletion '.|1' and a hit '0|1' in one
phase set were called in cis and dropped as no second hit. A phased GT
with a missing allele now gives no phase.

Every e2e case that runs bin/cnvpytor_to_vcf.py now lists
bin/family_report.py, which it imports.

The plugin pin sat in run-all.sh, the one image or plugin version kept
outside versions.env, and no Renovate rule saw it. It is now
NF_WEBLOG_PLUGIN in versions.env; a custom manager bumps it there and in
the example config of docs/live-site.md in one PR; the e2e case reads it
from versions.env.

- The setup hint is now the command that runs:
  STR_EXTRA_LOCI=yes ./scripts/setup.sh --strchive-data <genome_dir>.
- No 5T copy no longer says the tract changes nothing: the poly-T still
sets how R117H reads, so the line reads R117H and names its copy.
- A TA length with no named allele gets no function claim and no
  PharmCAT comparison.
- The readings use the traits and CPIC section states: a stale table is
read and said to be so, a failed or unreadable one is not read.

…eally cover

- 24-html-report: a section's locus name (repeat, Locityper, copy-number
locus) is indexed too, not only gene symbols; the Nextflow report lacks
  only slivar's compound-het counts.
- testing: nf-wiring-2-sv-str-tools runs the Nextflow duphold, CNVpytor
and ExpansionHunter modules with their real images.
- 53-locityper: the image test repeats the Locityper commands of the
database build and the step; it does not run setup.sh or step 53.

main.nf reads both pairs, but the schema's --input description named only

The page is written by hand from nextflow_schema.json, so a new parameter
could ship without a row. The test also fails on a row for a parameter the
schema lacks (main.nf's --pedigree is allowed by name), and runs a dropped
row and a planted row as controls.

…copy of the site

The LPA KIV-2 4925G>A and SMN1 g.27134T>G sites sit in sequence the genome
holds more than once, so a gVCF genotype cannot read them. MARKERS pins each
one's dbSNP b157 record and the GRCh38 context of every copy; the reads at all
copies are added up and read as a fraction of copies. The SMN1 reading sits
beside step 35's psCN and always says it does not prove 2+0.

Bead: pgp-pfw6.21
Step 46 and the LPA processes pile up the reads at the seven GRCh38 copies of
the 4925G>A site and add the kiv2_4925_* rows to the table, with one sentence
after the message, so both reports print it under the count.

Step 35 and the PARASCOPY module write <id>_smn1_marker.tsv from the reads at
the marker's SMN1 and SMN2 copies and the SMN table.

Walkthrough

This change adds copy-aware read assessments for the LPA KIV-2 4925G>A and SMN1 g.27134T>G markers. The LPA assessment updates the existing metric table. The SMN1 assessment writes a separate marker table from pileup and copy-number data.

Changes: Copy-aware marker reporting

Layer / File(s) Summary
Marker definitions and assessment
bin/traits_report.py, tests/test_traits_report.py, docs/42-traits.md
Adds marker metadata, validation, copy-site listing, and pileup status assessment for the LPA and SMN1 markers.
LPA null-allele assessment
bin/lpa_kiv2.py, scripts/46-lpa.sh, modules/local/lpa/main.nf, docs/46-lpa.md, tests/test_lpa_kiv2.py, tests/e2e/genotype-rules-2-lpa-null.sh
Adds the seven-site LPA pileup and updates the existing metric table with marker status, read metrics, estimated variant-bearing copies when available, and a message.
SMN1 marker assessment
bin/traits_report.py, scripts/35-paralogs.sh, modules/local/parascopy/main.nf, docs/35-paralogs.md, tests/test_traits_report.py, tests/e2e/genotype-rules-2-smn1-marker.sh
Adds the SMN1 marker report using pileup and SMN copy-number data. The report includes marker status, available copy-number measurements, and a message stating that the marker does not prove or rule out 2+0. The shell and PARASCOPY steps write a not-assessed report when marker processing fails.

Estimated code review effort: 4 (Complex) | ~45 minutes

Change: Feature

Merge Risk: Low · previous review 08928

An LPA marker reading may be reported in a rare case where the MAPQ 0 read share sits just under the threshold and should have been marked not assessed. This is a narrow edge case that does not affect the repeat count. The change is mergeable, and the guard can be fixed in a follow-up.

Security architecture risk: Low · up to 08928

The examined changes add sample-specific genetic marker outputs within existing optional workflows. No new privileged operation or external transfer was identified. Deployment exposure and publication behavior during interrupted or concurrent reruns remain partly unverified.

Retained concerns
No architecture-level concerns identified.

Security review details

Security Blast Radius

  • inferred — The examined Bash marker calls retain caller-UID execution, disabled networking and sample-directory write access. The full genome directory remains readable through its read-only mount, so this is not evidence of tenant-isolated reads. Standalone CLI exposure through external or privileged wrappers is not established.

Trust Boundaries and Controls

  • observed — Marker selection is restricted to catalog names. Pileup content is processed as data, filtered to fixed chromosome positions and passed to the shared base counter; the new Python reporting path does not interpret that content as commands. Bash also validates sample names before constructing sample paths.

Resilience and Maintainability Implications

  • observed — The shared metric writer replaces the final file after completing a temporary file, and CLI output-write errors return nonzero. SMN workflow fallback tables are written directly, so the successful writer’s atomicity should not be generalized to every recovery state or to the entire output bundle.

Explanation

The title names two changes, the LPA KIV-2 null allele beside the copy count and the SMN1 silent-carrier marker beside psCN. The raw summary confirms both: step 46 prints the KIV-2 4925G>A variant result beside the count, and step 35 prints the SMN1 g.27134T>G marker beside SMN1 copy-number results. The title is specific and matches the primary change. Some changes in the summary (output contract checks, pedigree config, schema defaults) are not in the title, which is expected for a title.

Major · Functional Correctness · Quick win

Do not apply the SMN1 risk estimate to an unlocalized G call.

If G occurs only on SMN2, the pooled reads can still produce present. With two SMN1 copies, the table then reports Luo’s increased 2+0 risk even though it has not detected the SMN1 marker used for that estimate. Report the SMN1 marker and risk as unresolved unless the G can be assigned to SMN1 or the pooled interpretation is validated.

Stop the marker loop when an mpileup fails.

If the first site fails and the second succeeds, the loop can pass a partial pileup to traits_report.py. The report can classify the marker as not seen instead of not assessed.

Appending rows and a sentence to lpa_kiv2.tsv changed a table that 1.0.0
keeps stable. The reading now goes to lpa/<sample>_lpa_kiv2_4925.tsv on
both paths, with the count read from step 46's table, and the e2e case
compares the module's pileup and table lines with step 46's byte for byte.

… be trusted

A failed mpileup at an SMN1 or SMN2 copy could hand the reader a partial
pileup, and a failed LPA pileup stopped the KIV-2 count. An aligner that
drops the reads of MAPQ 0 leaves out the reads a carrying repeat gives,
so the 4925G>A reading is now not assessed there. An SMN table that
cannot be read no longer discards the SMN1 marker's reading.

Unverified finding
Verification ran but could not confirm this finding. It is shown for review, not as a verified issue.

The lpa_* glob can capture unintended files.

path "lpa_*" matches any file starting with lpa_ in the task directory. Today only lpa_regions.bed and lpa_sites.txt exist. LPA_DEPTH reads both files by name, so this works. List the two files explicitly to avoid surprises.

Proposed change

- path "lpa_*", emit: bed // lpa_regions.bed and lpa_sites.txt
+ path "lpa_regions.bed", emit: bed
+ path "lpa_sites.txt", emit: sites

This needs matching changes in the workflow that passes regions to LPA_DEPTH.

Preserve the unrounded MAPQ 0 guard result

A raw share just below 0.2 can round to 0.200 in the estimate table. The marker then reports a reading from reads that the guard should mark not assessed. Pass the unrounded share or its guard result to the marker. Preserve valid shares at or above the threshold.
