Summary by CodeRabbit

  • New Features
    • Family pages show relationship and shared-segment results, flag differences from declared relationships, and display each child’s inherited chromosome stretches and candidate findings.
    • Family pages include side-by-side member summaries and a mobile-friendly relationship view.
    • Person results include visual summaries for repeat expansions, Lp(a), CHIP, copy numbers, and Y-haplogroups. Genome charts can show structural variants and mosaic findings.
    • Result cards show re-check status, with further status details available in the Progress tab.
    • The live demo includes three completed family members with individual results pages and expanded family findings.
  • Documentation
    • Updated guides describe the expanded results pages and family-workflow input requirements.

…dges, and list --pedigree with the schema

Bead: pgp-5bja
…enome chart

The report and the live page share the chart, so both get the marks.

Bead: pgp-5bja
…-number dots and the Y path in their cards

Bead: pgp-5bja
The family page now shows the relatedness of every pair as a grid, each
child's inherited stretches painted per chromosome, the de novo and
compound-het tables, and the members side by side. The demo gains the
partner and a son with findings of their own, so every widget and the
whole family page have something to draw.

Walkthrough

Live result pages now include report widgets and expanded genome charts. Family pages show relationship results, children’s inherited segments and candidates, and member summaries. The demo now includes three family members. Run-state trace parsing uses a bounded cache.

Changes: Live Results and Family Pages

Layer / File(s) Summary
Result widgets
bin/live_results.py, assets/live/person.js, assets/live/live.css, tests/test_live_widgets.py, tests/test_render_report.py, docs/live-site.md, docs/recheck.md
Result adapters provide widget data for repeat expansions, Lp(a), CHIP, paralog copy numbers, and Y haplogroup paths. Person cards render the widgets. Tests cover adapter data and rendering.
Structural-variant and mosaic chart marks
bin/report_charts.py, tests/test_report_charts.py, tests/demo/make_demo_sample.py
Genome charts render AnnotSV spans and MoChA marks. Tests check chart marks, legends, and not-drawn counts. Demo inputs include configured findings for both sections.
Family data and page rendering
bin/owngenome_live_family.py, assets/live/family-page.js, assets/live/live.css, tests/test_live_family_depth.py, README.md, docs/live-site.md, docs/multi-sample.md, docs/parameters.md
Family data and pages include pairwise relationships, child segments and candidate results, and side-by-side member summaries. Documentation describes the family page and pedigree parameters. Tests cover family data and page content.
Three-person live demo
tests/demo/*, tests/fixtures/live/demo/README.md, tests/test_live_demo.py, README.md, docs/live-site.md
The demo generator creates runs and person pages for three family members. Demo and browser tests cover the added pages, widgets, chart marks, and family results.

Estimated code review effort: 4 (Complex) | ~45 minutes

Change: Feature

Possibly related PRs

Merge Risk: Moderate · previous review 31289

A malformed trace can interrupt the live dashboard, and several result displays can be misleading. These issues should be addressed or explicitly accepted before merging.

Security architecture risk: Low · up to 31289

The reporting changes remain within the documented single-user data domain. However, a malformed trace record for one sample can now interrupt progress reporting and recheck operations for other samples. This is a limited failure-containment risk; a remotely exploitable attack path was not established.

Retained concerns

  • Low · reliability · observed: Shared trace parsing widens failure propagation across samples. On a cache miss, every non-shared row is normalized before sample selection. A duration such as 1.2.3s raises ValueError even when its row belongs to another sample, aborting state construction and potentially live index, family progress or recheck operations that consume that trace. Previously, unrelated rows were skipped before duration parsing. This affects failure containment and recovery availability, not demonstrated cross-sample disclosure; producing the condition requires malformed local trace content, and the documented deployment assumes trusted single-user data.
Security review details

Security Blast Radius

  • inferred — The demonstrated failure scope is consumers selecting the affected local trace, potentially spanning several samples under the same genome directory. It does not establish a server-wide outage, cross-environment reach or data disclosure.

Security Findings and Attack Paths

  • inferred — A party able to place a malformed duration in a selected trace could interrupt unrelated samples' state construction. No path from an unauthenticated request or genomic input to control of that duration field was established, so this remains a local failure-propagation concern rather than a verified remote attack.

Trust Boundaries and Controls

  • observed — The inspected browser paths place result labels and table cells through textContent or text nodes. Server-generated SVG titles and mark links use HTML escaping, while mark geometry uses numeric conversion and formatting. These controls limit markup interpretation in the expanded presentation paths.

Resilience and Maintainability Implications

  • inferred — A parsing exception occurs before cache publication, so repeated reads retry the offending content rather than caching a partial result. Recovery requires that content to be corrected or no longer selected. CLI collection also precedes temporary-file creation and atomic replacement, preserving the prior persisted state rather than publishing partial JSON.

Explanation

The title names the main change: the score, copy-number, Y, and family charts on the live site and the report. The changeset adds these charts. The raw summary shows widgets for repeat counts, Lp(a) intervals, CHIP VAFs, copy numbers, and Y-haplogroup paths in person.js and live_results.py. It also shows family-page relatedness grids, chromosome paintings, and side-by-side summaries. It adds AnnotSV and MoChA marks to the report's genome chart. The title covers the primary change. The title's scope is broad, but the summary does not show it is misleading. The title follows the feat(live) convention and is one sentence.

Check 2 and check 4 depend on the file's mtime or size changing.

Check 2 appends a row, so the size changes and the check is reliable. This is fine. Note that the open(trace, "a") calls also lack encoding="utf-8". Add it for consistency with the project learning.

Do not show "None listed" for a child the trio step could not analyse.

docs/multi-sample.md says de novo candidates are called only when both parents are sequenced. It also says compound-het pairs are written only when step 23 ran for the child.

If de_novo.tsv or compound_het.tsv exists but the child has no rows, the page says "None listed ... for this child". A child with one sequenced parent gets the same text. Readers can take this as zero candidates.

The code comment at Line 123 and the docs both say a count of zero is not a clean result. Use wording that says the file lists no row for this child and that the analysis may not have covered the child. A better option is to branch on whether both parents are sequenced, using f.state.members.

Fix the CHIP header text when calls exist but none has a parseable VAF.

The adapter drops calls whose VAF is not numeric (bin/live_results.py Line 340). If every call lacks a VAF, w.calls is empty. The header then reads "no call above the limit" while the card fact says "CHIP calls: N". The text is also wrong when calls sit below the limit, because those calls are drawn.

Say what the drawing shows, not a result the data does not support.

Cache key can serve stale rows when a file is rewritten in place.

The key is (st_mtime_ns, st_size). A trace file rewritten with the same size inside the filesystem's mtime granularity keeps the same key. _trace_rows then returns stale rows. This is most likely on a running run, where Nextflow rewrites rows such as a status change from RUNNING to COMPLETED with a similar length. Coarse-mtime filesystems make it more likely. Add st_ino to the key to catch replace-by-rename. For in-place appends and edits, accept the residual risk or skip the cache for files modified in the last second or so.

Open the file with encoding="utf-8".

open(p, errors="replace") uses the locale default encoding. Non-ASCII task names can then decode differently across platforms. Pass the encoding explicitly.

…lationship mismatches

AnnotSV writes SV_chrom without the chr prefix, so real class 4 and 5
calls fell into not drawn. The relatedness grid flagged a pair step 38
could not check as a mismatch, the CPIC CYP2D6 phenotype was hidden
behind the callers' row, a trio file linking out of the folder counted
as present, and the trace cache was shared across server threads
without a lock.

Defer parsing until after sample selection.

If another sample has a malformed duration such as 1..2s, parse_duration raises before read_trace filters the row. This can prevent the requested sample’s state and the live runs index from loading. Cache raw rows and parse them after selecting the sample.

Label the band as an aggregate range

When gene limits differ, a call can appear in the band even though it exceeds its own gene’s limit. The current label can imply that the call is below that limit. Identify the band as covering values below at least one gene’s limit.

Suggested fix

-    if (hi !== null) { parts.push(band('w-blind', 0, hi, max, 'below the detection limit at this depth')); }
+    if (hi !== null) { parts.push(band('w-blind', 0, hi, max, 'below the detection limit for at least one gene')); }
-    var legend = (hi !== null ? 'Hatched: below the smallest VAF this depth can see (' + lo + (hi !== lo ? ' to ' + hi : '') +
-      ' across ' + limits.length + ' genes); a clone that small is not seen. ' : '') + 'Scale VAF 0 to ' + max + '.';
+    var legend = (hi !== null ? 'Hatched: below the detection limit for at least one gene. Limits: ' + lo + (hi !== lo ? ' to ' + hi : '') +
+      ' across ' + limits.length + ' genes. See the per-gene limits below. ' : '') + 'Scale VAF 0 to ' + max + '.';

Update the `w-blind` band label and its associated `legend` wording to clarify
that the hatched range covers values below at least one gene’s detection limit,
not necessarily a call’s own gene limit. Preserve the displayed range and gene
count, and direct readers to the per-gene limits.

- **Five charts** show how sure each finding is, each in its section and right below that section's caveat (the PRS chart below the caption whose sentence holds the caveat). They are inline SVG drawn by `bin/report_charts.py` from the same summary, with no script: hover a mark for its value, click it to jump to the table or section it comes from.
- **ClinVar** (`#clinvar`): one bar per review star, 4 to 0, and a grey bar for the low-confidence calls (GQ or DP below the call floor), which the star counts leave out. Yellow and grey only, never green. With no hit, a grey frame says that no hit is not an all-clear.
- **Chromosomes** (`#roh`): chromosomes 1 to 22, X and Y of GRCh38 with the runs of homozygosity of 5 MB or more and a tick per ClinVar hit, grey for a low-confidence call. A hit on chrM or on another contig is not drawn; the line under the chart counts it. A tick for one of the first 50 hits links to the hits table, a later one to the ClinVar section.

State that the chart requires ROH results.

If ROH has no readable result, genome_chart returns no chart, even when AnnotSV or MoChA has results. Users cannot tell why the marks and count are missing. State that the chart requires an available ROH result. (raw.githubusercontent.com)

…, dosage, gVCF and release data the bash path already uses (GeiserX#326)

## Problem

A Nextflow run wrote step 35's CYP21A2 and gene-dosage tables, but the Nextflow report never got them, so it said "not in this run's output" for both. The couple screen never got the CYP21A2 table either, so a CYP21A2 carrier was missed in Nextflow while the bash step 39 found it.

The Nextflow report staged only the called VCF. The bash report also reads the gVCF, so the two could disagree where a reading needs reference blocks.

No manifest recorded the OwnGenome release, so neither report could name it.

CPSR's cDNA read check ran as a second call of `CLINVAR_CDNA_CHECK`. The run's process table and the live view counted it under step 06 instead of step 17.

A `--locityper_data` folder from a setup that stopped (no `DONE`) was only caught when the Locityper task ran.

## Fix

- `BAM_ANALYSIS` emits `<id>_cyp21a2_psv.tsv` and `<id>_cn_dosage.tsv`. `main.nf` joins both into the `HTML_REPORT` inputs and gives each partner's CYP21A2 table to `COUPLE_CARRIER`. `HTML_REPORT` places them in `paralogs/`, and the couple module passes `--cyp21a2`.
- `main.nf` adds the sample's gVCF and index (DEEPVARIANT's, or the samplesheet's `gvcf` columns) to the report inputs, with their names in `meta.gvcf`. `HTML_REPORT` links them as `vcf/<id>.g.vcf.gz` and `.tbi` (or `.csi`), where step 24 finds step 03's gVCF. The input tuple keeps its shape, so callers that pass three items still work.
- `bin/write_manifest.sh` writes a `run pipeline_version` row from the `manifest { version }` block of `nextflow.config`. `HTML_REPORT` writes the same row into the run manifest it reads, so the Nextflow report carries the release too. That manifest is not published, because `run-all.sh` writes the full one in the same place.
- `workflows/clinical.nf` includes the read check as `CLINVAR_CDNA_CHECK as CPSR_CDNA_CHECK`. It gets its own row in `gen-containers-config.sh` and `conf/containers.config`, and step 17 in `assets/steps.tsv` lists it. The containers `--check` and `tests/test_run_state.py` now read include aliases, and the containers self-test plants one.
- `main.nf` checks `--locityper_data/DONE` before any task runs, next to the other panel checks. Stub runs skip the check.
- `assets/output_contract.tsv`: `<id>_cn_dosage.tsv` and `<id>_cn_intervals.tsv` are now `legs both`, because `scripts/35-paralogs.sh` writes them too.
- README lists the short-read CYP21A2 call. docs/35, docs/17 and docs/nextflow.md describe the new wiring.

Outputs: no file is renamed or removed. The Nextflow report's footer now shows a one-row run manifest (the release), where it used to say there was none.

Decision: the CYP21A2 MAPQ-0 guard in `bin/cn_loci.tsv` is not in this PR. A guard needs a second bedcov pass with `--bedcov-mapq1`, and `scripts/35-paralogs.sh` and `bin/copy_number.py` are outside this package. Changing the catalog row alone would stop the bash step with "has a MAPQ 0 guard: --bedcov-mapq1 is needed". It needs a follow-up that changes the row, step 35 and the module together.

- docs/39-couple.md, docs/cn-loci.md, docs/42-traits.md and docs/24-html-report.md now say what this wiring does: the Nextflow couple screen passes the CYP21A2 table, `HTML_REPORT` gets the dosage table and the gVCF, and the run manifest lists the `run pipeline_version` row.
- `gen-containers-config.sh --check` reads aliases only from the list between an include's braces, so a trailing `// x as y` comment is not taken for an alias.

## How it was checked

- New e2e case `tests/e2e/followups-nf-1-nf-wiring.sh`:
  1. Runs `HTML_REPORT` for real with a gVCF under a samplesheet-style name and made-up CYP21A2 and dosage tables. It checks the gVCF links, the CYP21A2 finding and HP count in `summary.json`, and the release in the manifest and in the report. Red controls: a module copy without the place alternatives stops on the table, and a copy without the gVCF and release lines links no gVCF and records no release.
  2. Stub-runs the stub pedigree with clinvar, parascopy, cpsr and html_report. It checks the CYP21A2 and dosage tables in every `HTML_REPORT` task that got the HBA table, both partners' CYP21A2 tables in `COUPLE_CARRIER`, DEEPVARIANT's gVCF in each called sample's report task, and a `CPSR_CDNA_CHECK` row in the process table that `run_state.py` maps to step 17. Red control: a pipeline copy without the new lines stages none of them.
  3. Runs `-preview` with a Locityper folder that has no `DONE` and expects a stop. Red control: a `main.nf` copy without the check passes. With `DONE`, the run passes.
- New fake-docker case `tests/fake-docker/followups-nf-manifest-release.sh`: the row matches `nextflow.config`, a copy declaring 9.8.7 gets 9.8.7, and a red control without the row line writes none. Local run: `PASS followups-nf-manifest-release`.
- `tests/test_run_state.py` has a new check that CPSR's read check counts under step 17 and ClinVar's under step 06, with a planted mistake. On the pre-fix tree (origin/main plus this test) it fails: `[FAIL] CPSR's read check counts under step 17, ClinVar's under step 06 -- (None, '06')`.
- `scripts/ci/gen-containers-config.sh --self-test` plants an include with two aliases and catches both: `FAIL: process ROH_AGAIN has no container`, `FAIL: process VEP_AGAIN has no container`, then `self-test: OK`. `--check`: 128 processes. A second plant adds `include { ROH } from ... // ROH as ROH_COMMENT` and requires a clean pass. With the old scan that plant fails: `FAIL: process ROH_COMMENT has no container` (run locally on a copy with the brace filter removed).
- `check-output-contract.py --static`: 405 rows, 0 problems. `e2e-scope.sh check` and `tests/test_e2e_shards.sh` pass.
- CI on 68a0483 (the final head: round-2 doc fixes, the alias scan, and a merge of main with GeiserX#315 and GeiserX#316): every fast check is green.
- e2e on 68a0483: the fork run is green on every shard, https://github.com/geiresx/OwnGenome/actions/runs/42416311999 . Its log shows `followups-nf-1-nf-wiring: pass` and `followups-cn-1-couple-report: pass`.

Beads: pgp-5bja.19, pgp-5bja.26, pgp-5bja.28, pgp-pfw6.21, pgp-q4jt, and pgp-5bja.21 in part (MAPQ-0 guard left for a follow-up).
