Using the b2c_compress_level parameter is a better solution. The "-s" flag could also be added there when needed. So I think there is no need for a p4 template change for cram compression. |

add -j (bzip2 compression) and -Z (lzma compression) flags to scramble (bam to cram) conversion command. Both are optional extras (not present by default)
