fix(contract): make the 1.0 output contract match where each file is written, and declare --pedigree - #319
The 1.0 output contract (assets/output_contract.tsv) promised a few things the code does not do, and its static check could not notice:
The read-count table was listed under aligned/. Both legs write it to qc/. The aligned publishDir of ALIGN_MINIMAP2 drops it with a saveAs, and the check matched any process with a saveAs by basename only, so a wrong folder passed.
About 125 published files were listed with leg nextflow although the step's own script writes the same path. That understated what 1.0 promises to people who run single steps. The Parascopy tables of step 35 were among them.
--pedigree, the switch that turns on the family workflow, was not a declared param. It was missing from nextflow.config, nextflow_schema.json and the contract, so the launch form could not set it and the contract left it out.
The schema's default --tools left out traits, which nextflow.config runs by default. Nothing compared the two.
Fix
check-output-contract.py --static now reads a saveAs closure of the form f -> f.endsWith|startsWith|== '...' ? A : B. The closure is read up to its own closing brace, so an option after it is not part of it. A publishDir whose closure returns null for a file does not count. One that keeps the name is matched on the full path. Only a real rename, or a closure it cannot read, falls back to the basename.
The read-count row is now {sample}/qc/{sample}_read_count.tsv, legs both. The viral depth table, which neither leg keeps, is now internal.
The static check fills in each step script's shell variables (SAMPLE, GENOME_DIR and the script's own assignments) and refuses a non-internal nextflow row whose path the script writes. The check follows up to 24 variables on a line, with at most 64 expansions per line; it stopped at six before, so a path like ${P}_megane.log (P built from OUTDIR, S, GENOME_DIR and SAMPLE) was never followed. 113 rows moved to both from the check's findings. 12 more were fixed by hand, each read in its script: the two Parascopy copy-number rows of step 35 (moved in a loop), and files written through the positional arguments of a bash -c '...' _ "$O" block, which the check does not bind: step 47 human_coverage.tsv; step 45 y_str.vcf.gz, y_str.log; step 51 mocha_sites.tsv; step 44 ancient.tsv, ancient_info.tsv, ancient.txt, ancient_pca.svg; step 43 archaic.txt; step 39 couple_carrier.tsv (moved in a loop). A path counts only when it matches whole, so a script writing x.tsv.gz does not count as writing x.tsv. The check only works in one direction: a path it cannot follow is not flagged, and it never refuses a both row.
pedigree = null is declared in nextflow.config and nextflow_schema.json. Its description says a families file with more than one family needs --family_name, and only that family runs. main.nf reads params.pedigree directly, without the containsKey workaround, and its unknown-parameter check no longer lists pedigree as a special case. The contract has an experimental row for it, the same as family_name and the family steps.
The schema default --tools now includes traits. The static check compares every schema default with nextflow.config's value.
docs/output-contract.md says what the static check now holds.
Outputs: no file name, folder or format changes. Only contract rows change (one path corrected to where the file has always been, legs widened, one row moved to internal). One option is added (--pedigree was already accepted, it is now declared).
Decisions:
param pedigree is experimental, not stable. The docs list the family and couple steps as experimental, and family_name is experimental too.
The read-count row keeps e2e -. Turning on an e2e assertion for it is outside this fix.
Internal rows are not checked for legs. They promise nothing.
How it was checked
python3 tests/test_output_contract.py on this head: 23 checks, 0 failed. New controls: a schema default that differs from nextflow.config, the read count put back under aligned/, legs nextflow on chip/{sample}_chip.tsv, legs nextflow on mei/{sample}_megane.log (a line of seven shell variables), --pedigree declared in both files, a saveAs closure followed by another option, and a script writing roh.txt.gz checked against a roh.txt row.
Red first: the same test run with main's checker fails the three new static controls (3 failed, the old check returns 0 on each mutated input). The new checker run against main's contract and code reports 103 problems: the tools default, BREAKING: the stable file {sample}/aligned/{sample}_read_count.tsv ... is not what ALIGN_MINIMAP2 publishes, the viral depth row, and 100 has legs nextflow, but scripts/<step>-*.sh writes it under the same name too.
The megane.log control fails with the previous checker (six variables per line): [FAIL] static control refused: legs nextflow on a file step 50 writes on a line of seven shell variables -- rc=0, 1 failed. With the new checker on the contract before the hand fixes, it reported 13 more has legs nextflow rows (steps 26b, 34, 37, 40, 47, 49, 50, 51).
The two reader controls are red on the previous checker: the closure one stops with AttributeError: ... no attribute 'closure_body' (the old regex took fn -> ... : fn }, enabled: { true as the closure and called the drop a rename), and the old bash_writes returned scripts/11-roh.sh for the roh.txt row.
…written, and declare --pedigree
The read-count table was contracted under aligned/, where ALIGN_MINIMAP2's
saveAs drops it; both legs write it to qc/. The static check matched every
saveAs process by basename only, so the wrong folder passed. It now reads a
saveAs closure of the form `f -> f.endsWith|startsWith|== '...' ? A : B`:
a publishDir that returns null for a file does not count, one that keeps
the name is matched on the full path, and only a real rename (or a closure
it cannot read) falls back to the basename.
100 published rows said legs nextflow for a file the step script writes
under the same path too. The static check now expands each step script's
shell variables and refuses a nextflow row whose path it finds there; the
rows are both. The viral depth table, which neither leg keeps, is internal.
--pedigree, the switch of the family workflow, is now a declared param
(nextflow.config, nextflow_schema.json, an experimental contract row), and
main.nf reads it directly. The schema's default --tools now includes traits,
as nextflow.config's does, and the static check compares every schema
default with nextflow.config.
Bead: pgp-5bja.20
…th legs
scripts/35-paralogs.sh moves each <sample>_<table>_copy_number.tsv (the SMN
one included) into paralogs/, the same path PARASCOPY publishes. The static
check cannot follow that loop, so these two rows are fixed by hand.
Bead: pgp-5bja.20
The change declares an optional pedigree parameter and updates its handling in main.nf. It also extends the output-contract checker to account for saveAs behavior, compare schema and config defaults, and detect step-script writes that conflict with nextflow contract rows.
Changes: Pedigree parameter
Layer / File(s)
Summary
Declare and read the pedigree parameter nextflow.config, nextflow_schema.json, main.nf
The config and schema declare the optional pedigree file parameter. main.nf reads params.pedigree directly, and the parameter allowlist relies on schema-defined names. The default tools list adds traits.
Output-contract checks
Layer / File(s)
Summary
Evaluate published outputs scripts/ci/check-output-contract.py
The checker distinguishes outputs kept, dropped, or renamed by saveAs. It excludes dropped outputs, matches renamed files by basename, and matches kept files by contracted path.
Check defaults and step-script paths scripts/ci/check-output-contract.py, docs/output-contract.md, tests/test_output_contract.py
The checker compares schema defaults with parseable config defaults and flags nextflow rows when a matching step script writes the contracted path. Documentation and tests cover these checks, saveAs parsing, and exact path matching.
GeiserX/OwnGenome#291: Adds the output contract, static checker, and tests that this change extends.
Merge Risk: Low · up to 90b55
The pedigree declaration and documentation are consistent. The static checker retains narrow parsing inaccuracies that can miss drift or reject valid future changes; these warrant follow-up but do not establish a current workflow blocker.

Explanation
The title names the two main parts of the changeset: the 1.0 output contract is changed to match where files are written, and --pedigree is declared. The raw summary confirms both: the contract rows and checker were updated for publishDir and script writes, and nextflow.config and nextflow_schema.json now declare params.pedigree. The title is specific and omits minor items such as the tools default change and the docs update, which is acceptable. The title is one line, but at 100 characters and 15 words it is long for a title.

The legs check stopped after six variable expansions per line, so a line
like ${P}_megane.log (P built from OUTDIR, S, GENOME_DIR and SAMPLE) was
never followed. It now follows 24, capped at 64 expansions per line, and a
new control proves it on step 50's megane.log. The rows it found, and the
ones written through bash -c positional arguments, which it still cannot
follow, are set to both by hand.

A publishDir option after the saveAs closure was read as part of it, which
turned a dropping closure into a rename. A step script writing x.tsv.gz
counted as writing x.tsv. Both readers now stop at the right place, with a
control each. The --pedigree description says a file of several families
needs --family_name.
Keep main's new cpsr_cdna_check and Locityper switch rows with this
branch's leg corrections. main's unknown-parameter check no longer needs
pedigree as a special case, since the schema now declares it.

Ignore quoted braces when parsing saveAs closures.
If a supported condition contains a quoted {, the parser can include trailing options in the closure. It then classifies dropped files as renamed, so the static check can accept a contract row for a file that is not published. Handle quoted braces in both statement collection and closure extraction.

Its description says a families file with more than one family needs--family_name, and only that family runs. main.nf readsparams.pedigreedirectly, without thecontainsKeyworkaround, and its unknown-parameter check no longer listspedigreeas a special case. The contract has anexperimentalrow for it, the same asfamily_nameand the family steps.--toolsnow includestraits. The static check compares every schema default withnextflow.config's value.docs/output-contract.mdsays what the static check now holds.Outputs: no file name, folder or format changes. Only contract rows change (one path corrected to where the file has always been, legs widened, one row moved to internal). One option is added (
--pedigreewas already accepted, it is now declared).Decisions:
param pedigreeisexperimental, notstable. The docs list the family and couple steps as experimental, andfamily_nameis experimental too.-. Turning on an e2e assertion for it is outside this fix.How it was checked
python3 tests/test_output_contract.pyon this head: 23 checks, 0 failed. New controls: a schema default that differs fromnextflow.config, the read count put back underaligned/, legsnextflowonchip/{sample}_chip.tsv, legsnextflowonmei/{sample}_megane.log(a line of seven shell variables),--pedigreedeclared in both files, asaveAsclosure followed by another option, and a script writingroh.txt.gzchecked against aroh.txtrow.3 failed, the old check returns 0 on each mutated input).
