Added an optional pedigree file setting to select samples for the family workflow. At least two named samples must have gVCFs, and --somalier_sites is required.
Documentation
Clarified that published-file checks account for files renamed or excluded from publication, and distinguish files written by different workflow legs.
…written, and declare --pedigree
The read-count table was contracted under aligned/, where ALIGN_MINIMAP2's
saveAs drops it; both legs write it to qc/. The static check matched every
saveAs process by basename only, so the wrong folder passed. It now reads a
saveAs closure of the form `f -> f.endsWith|startsWith|== '...' ? A : B`:
a publishDir that returns null for a file does not count, one that keeps
the name is matched on the full path, and only a real rename (or a closure
it cannot read) falls back to the basename.
100 published rows said legs nextflow for a file the step script writes
under the same path too. The static check now expands each step script's
shell variables and refuses a nextflow row whose path it finds there; the
rows are both. The viral depth table, which neither leg keeps, is internal.
--pedigree, the switch of the family workflow, is now a declared param
(nextflow.config, nextflow_schema.json, an experimental contract row), and
main.nf reads it directly. The schema's default --tools now includes traits,
as nextflow.config's does, and the static check compares every schema
default with nextflow.config.
Bead: pgp-5bja.20
…th legs
scripts/35-paralogs.sh moves each <sample>_<table>_copy_number.tsv (the SMN
one included) into paralogs/, the same path PARASCOPY publishes. The static
check cannot follow that loop, so these two rows are fixed by hand.
Bead: pgp-5bja.20
… both
The legs check stopped after six variable expansions per line, so a line
like ${P}_megane.log (P built from OUTDIR, S, GENOME_DIR and SAMPLE) was
never followed. It now follows 24, capped at 64 expansions per line, and a
new control proves it on step 50's megane.log. The rows it found, and the
ones written through bash -c positional arguments, which it still cannot
follow, are set to both by hand.
The pull request extends static output-contract checks for published files, schema defaults, and step-script paths. It also declares an optional pedigree parameter in the configuration and schema and reads it directly in the workflow.
Changes: Output Contract Validation
Layer / File(s)
Summary
Published output matching scripts/ci/check-output-contract.py, tests/test_output_contract.py, docs/output-contract.md
The checker evaluates simple saveAs closures, excludes outputs mapped to null, and matches renamed outputs by basename. Tests cover dropped outputs and incorrect leg assignments.
Schema, configuration, and script path checks scripts/ci/check-output-contract.py, tests/test_output_contract.py, nextflow_schema.json, docs/output-contract.md
The checker compares schema defaults with values in nextflow.config and checks contracted paths against expanded step-script variables. Tests cover default mismatches and script-path conflicts.
Pedigree Parameter
Layer / File(s)
Summary
Pedigree parameter declaration and use nextflow.config, nextflow_schema.json, main.nf
The configuration sets params.pedigree to null. The schema declares an optional pedigree file input, and main.nf reads the parameter directly.
geiresx/OwnGenome#5: Adds the output contract, static checker, and tests extended by this pull request.
Merge Risk: Low · up to 56aec
The pedigree input and the output-contract checks look sound. Before merging, consider restoring the missing-parameter guard for replacement configs and documenting the step 39 prerequisites (partners in the pedigree and clinvar in --tools). Neither blocks the default workflow.
Security architecture risk: Minimal · up to 56aec
The changes formalize an existing optional input and strengthen output-contract checks. The inspected changes do not introduce a new production entrypoint, expand privileges, or enable the family workflow by default. No material security regression was identified.
Retained concerns
No architecture-level concerns identified.
Security review details
Security Blast Radius
inferred — The inspected validation changes affect acceptance of repository contract checks, not production data-publication authority. Pedigree processing remains an explicitly selected workflow over samples belonging to the current run.
Trust Boundaries and Controls
observed — The new checker logic treats module closures, configuration values, and shell-script contents as text. It uses pattern matching and bounded substitution rather than executing those expressions, so these additions do not create a repository-text-to-command-execution transition.
Resilience and Maintainability Implications
observed — The mutation controls operate on temporary repository or contract copies and remove them in finally blocks. Their normal and exception cleanup paths do not rewrite checked-in production configuration.

A publishDir option after the saveAs closure was read as part of it, which
turned a dropping closure into a rename. A step script writing x.tsv.gz
counted as writing x.tsv. Both readers now stop at the right place, with a
control each. The --pedigree description says a file of several families
needs --family_name.

Handle missing pedigree in replacement configurations.
When a -C configuration omits pedigree, Nextflow can abort before the opt-in family check. Restore the guard so runs without family analysis can proceed.

Handle pedigree settings in included configs.
With Nextflow 25.10.4’s v2 parser, a config that includes the project config before a pedigree config can retain the null default. The family workflow can then be skipped.
This behavior also affects other defaulted parameters. Passing --pedigree on the command line is a workaround.
