Security architecture risk: Low · up to 064af

The genotype and mask changes are consistently connected through both existing execution paths, without a demonstrated expansion of production privileges or access. A low-severity test-directory permission finding remains, but its exposure is limited by the existing temporary-directory and container controls.

Retained concerns
No architecture-level concerns identified.

Security review details

Security Blast Radius

  • inferred — The changed production data flow remains scoped to the existing sample/task ancestry outputs. The retained permission condition concerns synthetic test directories; the inspected change does not demonstrate additional production data-store access, service authority or cross-tenant reachability.

Security Findings and Attack Paths

  • observed — The retained low-severity security finding identifies mode 0777 on newly added synthetic test directories. The base already used this permission pattern for earlier synthetic cases. The new instances remain reportable, but inspection did not establish an expanded trust boundary or greater authority warranting a separate PR architecture concern.

Trust Boundaries and Controls

  • observed — The test directories sit beneath a private temporary parent created with tempfile.mkdtemp. The test container mounts the individual fixture directory, disables networking and runs with the caller's UID and GID. These controls already existed in the base; caller identity does not itself guarantee a non-root execution.

Resilience and Maintainability Implications

  • inferred — Genotype generation writes its output files directly, so arbitrary standalone consumers must not assume an in-progress directory is complete. The inspected production paths sequence consumption after successful generation or use isolated Nextflow tasks. Same-directory concurrent reuse remains an existing ownership limitation, not a demonstrated new security exposure.

Full details: Title check

Explanation

The title names the two main threads of the changeset: the documentation pages were revised to describe what 1.0.0 does, and a full parameter reference (docs/parameters.md) was added. The changes in ROADMAP.md, docs/index.md, docs/pipeline-overview.md, zensical.toml and related pages match the 'say what 1.0.0 does' part. The added parameters.md page matches the 'list every parameter' part. The title does not mention the archaic ancestry code and mask changes in bin/archaic_report.py, scripts/43-archaic.sh, modules/local/archaic/main.nf and the tests, which make up a large share of the code change. The title therefore covers a real part of the change but not its largest functional change, so it is partially related.

Full details: Docstring Coverage

Explanation

Docstring coverage is 20.00% which is insufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 5 functions across 4 files. (3 skipped: 3 unsupported.)

Resolution

Write docstrings for the functions missing them to satisfy the coverage threshold.

Review comments at @docs/05-annotsv.md:
- Line 115: Update the sample-header validation before csv.DictReader processes
the input: inspect the original header and reject a sample named SV_type,
alongside the existing Caller collision check, so duplicate columns cannot hide
the collision.

Review comments at @docs/parameters.md:
- Line 46: Update the default tool list for --tools in the parameter reference
and schema to include traits, matching nextflow.config. Preserve the existing
tool entries and ordering where possible.
- Line 3: Update the `run-all.sh` guidance to direct family-analysis users to
`FAMILIES`, not to pass `--pedigree` through the wrapper’s default one-sample
sheet. Clarify that direct `--pedigree` use requires a multi-sample Nextflow
run, and keep the parameter table and unrelated run instructions unchanged.
- Line 3: Update the parameter guidance in the documentation to tell users to
pass absolute paths for local files and directories to run-all.sh, noting that
relative paths are resolved from the sample’s Nextflow directory.
- Line 14: Update the --pedigree parameter description to state that every named
sample needs a gVCF: VCF rows must supply gvcf and gvcf_index, while samples
provided as FASTQ or BAM/CRAM without a VCF use DeepVariant. Preserve the
existing workflow and input-format details.

Review comments at @docs/quick-test.md:
- Line 68: Update the VCF restore instructions in the subshell so they change
into the sample’s VCF directory before removing or renaming files. Keep the
restore operations scoped to that directory, quote paths containing variable
values, and stop the sequence if a command fails.

Reject sample-name collisions before reading rows.

If the sample is named SV_type, csv.DictReader replaces the SV type with the sample value. The collision check then misses the sample, and the checked table can contain the wrong SV type without the genotype.

Read the sample name from the original header and reject collisions before csv.DictReader collapses duplicate columns. Add an SV_type case beside the Caller test.

# Nextflow Parameters

Every parameter of the Nextflow pipeline (`main.nf`), grouped as in [`nextflow_schema.json`](https://github.com/GeiserX/OwnGenome/blob/main/nextflow_schema.json), with its default and the description the schema gives. `--pedigree` is read by `main.nf` but is not in the schema yet; its row is written here. Give one as `--<name> <value>` to `nextflow run`, or after the sex to `run-all.sh`, which hands the options after the sex to `nextflow run` unchanged. `run-all.sh` already passes the databases it finds under `GENOME_DIR` ([Full run](getting-started.md#full-run)). How a run is built: [Nextflow Execution](nextflow.md).

Separate family workflow instructions from run-all.sh.

With the wrapper’s default one-sample sheet, passing --pedigree fails because the family analysis needs at least two named samples. Direct wrapper users to FAMILIES, and direct --pedigree users to a multi-sample Nextflow run.

Include the family gVCF requirement.

A VCF row without a gVCF stops the family run, even if the row also supplies a BAM. State the requirement in the parameter reference.

Include traits in the default tool list.

nextflow.config includes traits, but the schema and this reference omit it. If a user copies this list to add a tool, the run can silently omit the traits panel for samples with a gVCF. Update both defaults to match the runtime config.

… published figure for the method (GeiserX#313)

## The problem

Step 43 still gives HG002 more Neanderthal sequence than the method's authors publish for Europeans with the same tool and cutoffs. Before the masks it was 115.2 Mb against about 51 Mb (49.9 to 82.9 Mb across their released per-person calls). The masks brought chr22 down from 1,748 kb to 1.3 Mb with the `ALL` frequencies, but `EUR` still gave 1.7 Mb (run https://github.com/GeiserX/OwnGenome/actions/runs/42089578470). The published chr22 median for Europeans is 541 kb.

## The cause

The published workflow (IBDmix's `j.cell.2020.01.012-workflow`) does not drop masked sites. It keeps them in IBDmix's genotype file and passes the mask to IBDmix with `--mask`. IBDmix then scores nothing at a masked site, except a homozygous mismatch (`lod_calculator.cc`: the archaic 0/0 against a modern 1/1, or the reverse, is scored even when the site is not selected). So masked sequence can still end a segment that it contradicts.

Our table did the opposite. A call outside its genome's FilterBed became unknown (9) and a row in a segmental duplication or indel window was dropped. IBDmix had nothing to score there, mismatches included, so a segment could run through masked sequence unopposed.

## The fix

- `bin/archaic_report.py table`: a call outside its genome's FilterBed, or any call at an excluded site, is kept and marked masked: 10 plus its ALT count (10, 11, 12). Unknown stays 9.
- `bin/archaic_report.py genotypes`: writes the masked call to IBDmix as its ALT count, and the masked positions of each genome to `chrN.<genome>.mask.bed` in the work folder. A code outside 0, 1, 2, 9 and 10 to 12 stops the step.
- `scripts/43-archaic.sh` and `modules/local/archaic/main.nf`: pass that mask to IBDmix with `-r`.
- `docs/43-archaic.md` says how the masks work now and what is left.

Output files, names and columns do not change. Only the numbers move. The table changes its codes, and `setup.sh --archaic` already rebuilds when the table code changes (its stamp holds the sha256 of the table half of `bin/archaic_report.py`). A table built before this reads as before: no masked code, empty masks, the old result.

## Decisions taken here

- **The strict mask still drops rows.** That filter runs in `scripts/setup.sh` after the liftover, and `setup.sh` is outside this package. Marking those rows instead is the one remaining difference from the published workflow in how masked sites are handled. The doc says so.
- **No 22-chromosome dispatch from this branch.** The whole-genome check stays with the release run of `public-evidence.yml`: dispatch it and confirm the Neanderthal total is inside 49.9 to 82.9 Mb.

## How it was checked

Unit tests (`tests/test_archaic_report.py`):

- Table: outside its mask a call is 10 plus its count; a row whose only call is masked stays; every call at an excluded site is masked (12, 10, 11 where the unmasked control reads 2, 0, 1).
- Genotypes: masked calls go to IBDmix as 2, 0, 1; the mask files hold the right runs (`22 99 200`, `22 399 600` for Altai); an unmasked table writes empty masks; code 7 stops the step.
- IBDmix itself, with an in-test control: a planted Neanderthal stretch with a contradicted, masked 200 kb middle. With the calls written as 9 (the old table) the segment must cover at least 90% of the middle. With the masked codes and `-r` it must cover at most 10%.

Red run, local, with `bin/archaic_report.py` from main and part 4 skipped:

```
[FAIL] outside its mask a genome's call is masked (10 for 0/0), where the control read 0
[FAIL] a row whose only call is masked stays, with that call masked (200: Altai 0/0 is 10)
[FAIL] an archaic-only site inside its mask keeps that genome's ALT, and the other genome's call is masked
```

With the fix: `all checks passed`.

The e2e case `archaic-ancestry-1` builds the whole chr22 table. It checks that each archaic column holds masked codes, at least 10,000 rows each, and that every code is 0, 1, 2, 9 or 10 to 12. A table built without the masks has no such code. The case prints HG002's chr22 Neanderthal total next to the published spread. CI on head 9b28ec4: the fast checks upstream are green. The e2e run on the fork is green, and `archaic-ancestry-1` passed in it: HG002's chr22 total is 1,177 kb, inside the published per-person range of 51 to 1,716 kb (the gate), though above the 95th percentile (it was 1.7 Mb with the masks dropped). Fork run: https://github.com/geiresx/OwnGenome/actions/runs/42300411281

Bead: pgp-pfw6.35 stays open. This is a partial fix. chr22 is 1,177 kb, closer to the published figures but above their 95th percentile (1,132 kb) and about twice the median (541 kb). Still to do: mark the strict-mask rows in `scripts/setup.sh` instead of dropping them, and a whole-genome run that lands in 49.9 to 82.9 Mb.

Check the archaic table stamp before step 43 uses it.

Step 43 accepts any archaic directory that has a non-empty DONE file. The guard does not check the stamp. setup.sh --archaic writes that stamp, and it includes a hash of the table-building code in bin/archaic_report.py. A table built before the masked-code change can lack codes 10 to 12. In that case the genotype step writes empty chrN.<genome>.mask.bed files. The step still runs and scores without the masks. The table is rebuilt only when setup.sh --archaic is run again.

The Nextflow process ARCHAIC_GENOTYPES in modules/local/archaic/main.nf takes the same table directory and does not check the stamp. Compare the stamp in DONE with the value setup.sh writes before use, in both the script and the process. Follow the grep -q pattern in scripts/53-locityper.sh. If the stamp does not match, stop with a message that names setup.sh --archaic.

Prefer an in-mask archaic call when selecting the row ALT.

At a site with no modern record, table_row takes the ALT from the first archaic call with a non-reference genotype. It does not check the mask. A masked call can therefore set the ALT. A later in-mask call with a different ALT then gets code 9 (unknown), and the table keeps it as unknown. This happens because the archaic inputs are separate per-genome files with no shared ALT check.

Review comment at @bin/archaic_report.py at line 262:
Update table_row and its call site so that, when no modern record exists, ALT
selection prefers the first usable non-reference archaic call that is in-mask;
if none exists, retain the existing fallback to the first usable archaic call.
Align each archaic call with its mask status when selecting the candidate, and
preserve the existing row behavior for other cases.

The masked-middle check can pass without any Neanderthal segment.

cover_mid["masked"] is set whenever the masked IBDmix run exits 0, even if that run yields no Neanderthal segments. The "masked" in cover_mid guard does not detect this. The cover_mid["masked"] <= 0.1 * span assertion then passes at zero coverage, so the test cannot tell "mismatches kept by the mask" from "no segment formed."

A stronger check can require at least one Neanderthal segment in the masked run, for example by asserting that the masked run's Neanderthal segment list is non-empty before comparing coverage. The original concern about version sensitivity of the thresholds is not established by the inspected code and is not restated.

Review comment at @tests/test_archaic_report.py around lines 462 - 465:
Strengthen the masked-run check around cover_mid so zero coverage cannot pass
when no Neanderthal segment was produced: assert that the masked run’s
Neanderthal segment list is non-empty before comparing masked coverage with the
threshold.
