feat(live): show each person's results and each family on the live site, not a grid of step boxes - #328
The live site showed a run as a grid of step boxes. To learn what a genome said, a person had to wait for the report, open it, and read it top to bottom. The home page was a bare list of folder names, and a family was only a card on each member's page. Some report sections had no caveat at all, and two cards used a green "Complete" badge that read like a clean result.
The fix
Each person gets a page of their results. It opens on "Look first": the cards the report itself flags. Then one tab per report chapter, named by its question (Trust, Doctor, Child, Medicines, Ancestors, Traits, Other), then what the run leaves out, then Progress. Each card holds the section's numbers, its rows, its sentences and its chart, with the section's caveat under it: the first sentence, the rest behind "Full caveat". A card is "worth a look" only where the report already raises a flag, and "for information" otherwise. No card says a result is fine. Cards appear as their steps end, so a running genome fills in over the day. A newer database release shows on the cards it would change. APOE stays behind its warning. The polygenic scores show only once they are placed against the ancestry panel.
The step map moves to a Progress tab. It gets the full width now. Found so far, the run-health card and the re-check sit under it.
A home page of people. Everyone is grouped by family, with runs still going first in each family. A card shows the pedigree symbol with a progress ring, the person's place in the family, the steps done and how many cards are flagged.
A page per family. It has the pedigree, where each sequenced person with a run is a link to their page. It also has the members, the analyses step 38 planned, each couple's carrier screen in full (both carry, X-linked, one partner) with its caveat and a link to the couple report, who is related how, and each child's chromosome map.
Dark first, light by the browser's setting, good on a phone. Below 900 px the tabs become a row that scrolls sideways. Table rows become label and value lists. No page scrolls sideways at 390 px.
Every report section has a caveat, keyed by section id.render_report.SECTION_NOTES maps all 37 section ids to their caveat constants. Nine new caveats are printed in the report under their cards: PharmCAT, CPIC, the CYP2D6 callers, CPSR, VNtyper, the SV callers, coverage, variant counts and Lp(a).
New endpoints, all behind the login: /runs.json, /runs/<run>/results.json (from the new bin/live_results.py, through the plugin bin/owngenome_live_results.py), and /runs/<family>/family.json. results.json holds only what the report prints, and summary.json itself is still never served. Each results.json request writes one access-log row.
Outputs that change
The HTML and text report gain nine caveat lines, one under each section listed above.
The PharmCAT and CPSR "Complete" badges keep their text and lose the green colour. Step 36's badge does the same. The text stays because other tests pin it.
The text report's somalier line says "declared and measured sex agree" when they do.
docs/images/demo-live-site.png is retaken on the new person page.
The text report prints the structural-callers caveat under the first of Manta, Delly or CNVpytor that has results. Before, it printed only under Manta.
results.json cards carry more of the report's text: the AnnotSV Checks column, ClinVar read checks and deep intronic calls, genotype rules, and the not-assessed sentences. state.json gains results_stamp, so the person page fetches its cards again when summary.json is rewritten.
No pipeline output file changes. The new JSON endpoints are served, not written, so they need no row in assets/output_contract.tsv.
Decisions
Lp(a) needed a ninth caveat. The section had no caveat constant, so LPA_NOTE was added.
The mt haplogroup card reuses the existing explore caveat.
The step map script keeps its name, live.js. Renaming it to progress.js would only churn the plugin docs and tests.
The family page keeps section[data-plugin=family], img.pedigree, p[data-couple] and details[data-child] so the family plugin's existing browser test still holds.
A run known only from its messages now has its attention count read from its folder under the root. Before, the count was empty for such a run. This is the demo's case.
The default tab of a person with a finished step is Look first. With none, it is Progress.
How it was checked
Local runs on a scratch clone at this branch's commits, public fixture data only:
tests/test_live_results.py (new): all checks pass. Each check also fails on a planted mistake inside the test. Each one was also seen red on the real tree once: removing VNTYPER's entry from SECTION_NOTES gave [FAIL] 1. every section id has its caveat (36 ids) -- ['vntyper: no caveat'] and [FAIL] 2. ... -- ['vntyper: caveat []']. Changing a home page string to "All clear" gave [FAIL] 3. no page or script text of assets/live reads as an all-clear (14 files) -- ['home.js: All clear']. The first version of the asset scan missed that word because its comment stripper swallowed the whole file after the first comment. That bug was fixed before the test was kept.
Check 6 of the same test covers APOE. collect_summary keeps APOE as a list of row dicts, and the Traits card printed each one as a Python dict behind its warning. The new check builds a card from one APOE row. Before the fix it reported a dict in the text "{'rsid': 'rs429358', 'gene': 'APOE', ...}". Now the text reads each row as the report's text line does: trait (rsID): genotype. reading.
Check 7 of the same test runs ten section adapters on small made-up sections: the ancient plot, Slivar phase lines, every Exomiser variant, not-assessed secondary findings, a carrier list not made, an unparsed PharmCAT report, an unsized locus, AnnotSV's exon-edge check, a genotype rule and a deep intronic call. On the adapters of the previous head (44ece2f) it reported 11 problems, among them ancient: no plot image, slivar: no phase lines, exomiser: not every variant and clinical_filter: KeyError 'clinvar_hits'. On this head it reports none. Its control replaces the Slivar adapter with one that returns nothing, and the check fails there.
tests/test_live_demo.py: 36 checks pass. The phone check now clicks every person tab and measures each one. The new checks cover the home page, the person page's cards with caveat, chart and flag, arrow keys, #s/clinvar focusing its card, the family page's clickable pedigree, and 390 px width. The width check fails on a planted 900 px block. It also failed on the real pages before the fix (945 px from an unbroken list of chromosome names in the MoChA card), and that was fixed in CSS.
bash scripts/ci/e2e-scope.sh check: every case has one row. The live-server-1-weblog row now lists home.html, live_results.py and the results plugin.
tests/test_owngenome_live.py, tests/test_owngenome_live_family.py and tests/test_render_report.py pass on this head.
Screenshots of every page were reviewed: home, person mid-run (Look first and Progress), person finished, family, each at 390 px, and the light theme.
CI:
Guard unit tests on an earlier head: https://github.com/GeiserX/OwnGenome/actions/runs/42409597951 . test_live_results, test_live_demo (36 checks, browser checks included), test_owngenome_live, test_owngenome_live_family, test_archaic_report, test_report_charts and test_results_index pass there.
Fast checks (Guard unit tests, Lint, Nextflow, Personal data, Container Test) are green on this head.
Left for phase 2
The cards show these as tables and lines today. Each still needs its own drawing: the PRS gauge, the CI bar, CHIP VAF, copy-number dots, the Y haplogroup path, AnnotSV and MoChA marks, child segment painting, de novo and compound-het tables, and the side-by-side member table.
Also outside this change's files: docs/multi-sample.md, docs/recheck.md and README.md still describe the family card and the step map as the run page. They need a line each.
…written, and declare --pedigree
The read-count table was contracted under aligned/, where ALIGN_MINIMAP2's
saveAs drops it; both legs write it to qc/. The static check matched every
saveAs process by basename only, so the wrong folder passed. It now reads a
saveAs closure of the form `f -> f.endsWith|startsWith|== '...' ? A : B`:
a publishDir that returns null for a file does not count, one that keeps
the name is matched on the full path, and only a real rename (or a closure
it cannot read) falls back to the basename.
100 published rows said legs nextflow for a file the step script writes
under the same path too. The static check now expands each step script's
shell variables and refuses a nextflow row whose path it finds there; the
rows are both. The viral depth table, which neither leg keeps, is internal.
--pedigree, the switch of the family workflow, is now a declared param
(nextflow.config, nextflow_schema.json, an experimental contract row), and
main.nf reads it directly. The schema's default --tools now includes traits,
as nextflow.config's does, and the static check compares every schema
default with nextflow.config.
Bead: pgp-5bja.20
…th legs
scripts/35-paralogs.sh moves each <sample>_<table>_copy_number.tsv (the SMN
one included) into paralogs/, the same path PARASCOPY publishes. The static
check cannot follow that loop, so these two rows are fixed by hand.
Bead: pgp-5bja.20
… both
The legs check stopped after six variable expansions per line, so a line
like ${P}_megane.log (P built from OUTDIR, S, GENOME_DIR and SAMPLE) was
never followed. It now follows 24, capped at 64 expansions per line, and a
new control proves it on step 50's megane.log. The rows it found, and the
ones written through bash -c positional arguments, which it still cannot
follow, are set to both by hand.
…aths whole
A publishDir option after the saveAs closure was read as part of it, which
turned a dropping closure into a rename. A step script writing x.tsv.gz
counted as writing x.tsv. Both readers now stop at the right place, with a
control each. The --pedigree description says a file of several families
needs --family_name.
Nine sections had no caveat of their own: PharmCAT, CPIC, the CYP2D6
callers, CPSR, VNtyper, the SV callers, coverage, variant calling and
Lp(a). Both reports now print one under the card title. SECTION_NOTES
maps each CHAPTERS section id to its caveat constants, so the live site
can show the same text per card. The PharmCAT, CPSR and step 36 badges
lose their green: a report that ran is not a finding.
Bead: pgp-5bja
…JSON
bin/live_results.py turns a summary.json into the report's seven
chapters, one card per section with its facts, rows, caveats and an
attention flag taken only from flags that already exist. The results
plugin serves it as /runs/<run>/results.json from the summary the
server already reads for the headlines. /runs.json gives the home page
each run's progress and each family's members; the family plugin adds
/runs/<family>/family.json with the pedigree layout, the pair rows with
their measured numbers and each couple's gene rows.
Bead: pgp-5bja
… page of people and a family page
The person page opens on what is worth a look, then one tab per report chapter, each card with its
caveat under the title and its chart inside. The step map moves to a Progress tab. The home page
groups people by family, runs still going first. The family page draws a clickable pedigree, the
members, each couple's carrier screen in full and who is related how.
Bead: pgp-5bja
Keep main's new cpsr_cdna_check and Locityper switch rows with this
branch's leg corrections. main's unknown-parameter check no longer needs
pedigree as a special case, since the schema now declares it.
Bead: pgp-5bja.20
… family.json and the wording
The static demo now has the home page, results.json and family.json. A new test checks every
section's caveat, the cards against the report's chapters, the words a page may use, ClinVar with
and without hits, and that results.json stays behind the login. The demo test drives the person
page, the family page and a phone-width view.

Merge Risk: Moderate · previous review 44ece
The new pages can display outdated or incomplete clinical information, and outward file links can expose data outside the configured serving directory. Resolve these privacy and result-accuracy issues before merging; the full report remains a workaround for several presentation omissions.

Bound the run caches.
When a long-running server sees many distinct runs, both caches retain entries after those runs are removed. headline_cache retains each full summary, so memory use grows with the runs visited. Bound the caches or evict entries for removed runs.

Avoid rereading shared traces for every run.
When a root contains many runs, one /runs.json request can parse the same later trace once for every earlier run. With 100 sequential runs, that can mean 5,050 trace reads per page load. Reuse parsed trace data across runs while preserving freshness.

Update the trace-reading path used by runs_index and attention to reuse parsed

requests still observe fresh trace data, and preserve the existing attention and

without new events causes the cached summary and headlines to be recomputed. Use
the relevant report input state around summary_file and collect_summary.collect,
while preserving the existing cache behavior when those inputs have not changed.
- Around line 762-782: Update attention so it verifies the summary.json target
is inside the genome root before checking its mtime or reading it; reject
outside targets with the existing (None, None) result. Apply the check to the
resolved target so symlinks cannot bypass containment, and do not cache or
expose attention data from rejected targets.
- Around line 762-782: Update attention so mtime alone does not validate a
cached count: re-read or otherwise verify summary.json contents before reusing
it, and reuse the count only when the contents match. Cache only successful
reads so failures are retried on later requests.
- Around line 673-692: Update summary_file to resolve summary.json and
GENOME_DIR to canonical paths and reject the summary unless it is contained
within GENOME_DIR, before checking freshness or reading it. Preserve the
existing freshness and summary-validation behavior for contained targets.

the caveat once whenever any structural caller has readable results, including
when Manta is missing or failed; do not make displaying it depend on Manta

Minor comments:
Review comments at @assets/live/person.js:
- Around line 58-66: Update parse so malformed fragments are treated as unknown
routes: handle decodeURIComponent failures by returning null, while preserving
the existing behavior for valid fragments.
Review comments at @bin/owngenome_live.py:
- Around line 523-529: Bound `headline_cache` and `attention_cache`, or evict
their entries when the corresponding runs are removed, so cached data does not
accumulate for runs no longer retained. Preserve cache behavior for active runs.
- Around line 784-806: Update the trace-reading path used by runs_index and
attention to reuse parsed trace data across runs that share later traces,
avoiding repeated parsing within one /runs.json request. Keep the reuse scoped
or invalidated so subsequent requests still observe fresh trace data, and
preserve the existing attention and results behavior.

Nitpick comments:
Review comments at @tests/test_live_demo.py:
- Around line 300-322: Update phone_checks to measure the person page on every
tab, not only the clinical view; select each tab and wait for its content to
render before calling too_wide. Preserve the existing home and family checks and
the replay-slider check where applicable.
Review comments at @tests/test_live_results.py:
- Around line 84-98: Extend card_problems to validate the populated adapter
content in addition to section ordering and caveats, including the demo’s
ancient table and Slivar counts. After the adapter fixes, add suitable fixtures
that verify the ancient plot and Slivar phase lines; preserve the existing
checks.

…ched results and family page current
The cards now carry the report's qualifications: ClinVar read checks, combined-allele notes and
deep intronic calls, not-assessed secondary findings, a carrier list not made and an unparsed
PharmCAT report as sentences, the report's rare HIGH-impact count, Slivar phase lines, every
Exomiser variant, AnnotSV checks, the sizing safeguards of expansions, genotype rules and the
ancestry mark of traits, and the ancient PCA plot. The server re-reads a rewritten summary.json,
pairs headlines with their own summary, never reads a summary or couple table that links out of
its folder, and forgets runs that are gone. The family page refreshes and says when it failed.
Review items outside the inline threads, handled in 863dca1:
bin/owngenome_live.py 523-529, bound the run caches: fixed. runs_index drops cache entries for runs that are gone.
assets/live/person.js 58-66, malformed fragment: fixed. A decode error is treated as an unknown route.
tests/test_live_demo.py 300-322, phone width on every tab: fixed. The check clicks every person tab and measures each one.
tests/test_live_results.py 84-98, adapter content: fixed. New check 7 covers the ancient plot, the Slivar phase lines, every Exomiser variant, the not-assessed sentences, sizing, AnnotSV checks, genotype rules and deep intronic calls, with a control.
bin/owngenome_live.py 784-806, re-reading shared traces per run: not changed here. The trace parsing is run_state.read_trace in bin/run_state.py, which is outside this PR's files. Left as a follow-up.

The problem
The live site showed a run as a grid of step boxes. To learn what a genome said, a person had to wait for the report, open it, and read it top to bottom. The home page was a bare list of folder names, and a family was only a card on each member's page. Some report sections had no caveat at all, and two cards used a green "Complete" badge that read like a clean result.
The fix
render_report.SECTION_NOTESmaps all 37 section ids to their caveat constants. Nine new caveats are printed in the report under their cards: PharmCAT, CPIC, the CYP2D6 callers, CPSR, VNtyper, the SV callers, coverage, variant counts and Lp(a).New endpoints, all behind the login:
/runs.json,/runs/<run>/results.json(from the newbin/live_results.py, through the pluginbin/owngenome_live_results.py), and/runs/<family>/family.json.results.jsonholds only what the report prints, andsummary.jsonitself is still never served. Eachresults.jsonrequest writes one access-log row.Outputs that change
docs/images/demo-live-site.pngis retaken on the new person page.results.jsoncards carry more of the report's text: the AnnotSV Checks column, ClinVar read checks and deep intronic calls, genotype rules, and the not-assessed sentences.state.jsongainsresults_stamp, so the person page fetches its cards again whensummary.jsonis rewritten.assets/output_contract.tsv.Decisions
LPA_NOTEwas added.live.js. Renaming it toprogress.jswould only churn the plugin docs and tests.section[data-plugin=family],img.pedigree,p[data-couple]anddetails[data-child]so the family plugin's existing browser test still holds. How it was checked
Local runs on a scratch clone at this branch's commits, public fixture data only:
tests/test_live_results.py(new): all checks pass. Each check also fails on a planted mistake inside the test. Each one was also seen red on the real tree once: removing VNTYPER's entry fromSECTION_NOTESgave[FAIL] 1. every section id has its caveat (36 ids) -- ['vntyper: no caveat']and[FAIL] 2. ... -- ['vntyper: caveat []']. Changing a home page string to "All clear" gave[FAIL] 3. no page or script text of assets/live reads as an all-clear (14 files) -- ['home.js: All clear']. The first version of the asset scan missed that word because its comment stripper swallowed the whole file after the first comment. That bug was fixed before the test was kept.collect_summarykeeps APOE as a list of row dicts, and the Traits card printed each one as a Python dict behind its warning. The new check builds a card from one APOE row. Before the fix it reporteda dict in the text "{'rsid': 'rs429358', 'gene': 'APOE', ...}". Now the text reads each row as the report's text line does: trait (rsID): genotype. reading.ancient: no plot image, slivar: no phase lines, exomiser: not every variantandclinical_filter: KeyError 'clinvar_hits'. On this head it reports none. Its control replaces the Slivar adapter with one that returns nothing, and the check fails there.tests/test_live_demo.py: 36 checks pass. The phone check now clicks every person tab and measures each one. The new checks cover the home page, the person page's cards with caveat, chart and flag, arrow keys,#s/clinvarfocusing its card, the family page's clickable pedigree, and 390 px width. The width check fails on a planted 900 px block. It also failed on the real pages before the fix (945 px from an unbroken list of chromosome names in the MoChA card), and that was fixed in CSS.bash scripts/ci/e2e-scope.sh check: every case has one row. Thelive-server-1-weblogrow now listshome.html,live_results.pyand the results plugin.tests/test_owngenome_live.py,tests/test_owngenome_live_family.pyandtests/test_render_report.pypass on this head.CI:
test_live_results,test_live_demo(36 checks, browser checks included),test_owngenome_live,test_owngenome_live_family,test_archaic_report,test_report_chartsandtest_results_indexpass there.live-server-1-weblogran in shard 2 and printedlive-server-1-weblog: all checks passed.Left for phase 2
Also outside this change's files:
docs/multi-sample.md,docs/recheck.mdandREADME.mdstill describe the family card and the step map as the run page. They need a line each.Bead: pgp-5bja
