The problem

After #328 the live site shows each person's results as cards and each family on its own page, but the cards with numbers only print them as text, and the family page stops at the pedigree, the couple screen and a static chromosome picture. A repeat count means little without the thresholds next to it, a CHIP VAF without the gene's detection limit, an Lp(a) count without its interval. On the family page you could not see at a glance who is related how, which stretches a child got from whom, or how the members compare. The report's genome chart also left out the AnnotSV class 4 and 5 calls and the MoChA calls. And the demo had one sequenced person, so most of this had nothing to show.

The fix

Card widgets (bin/live_results.py hands the numbers over in results.json, assets/live/person.js draws them, with the same numbers as text beside each drawing):

  • repeat expansions: one gauge per locus, the count against Stranger's normal and pathologic thresholds, with its 95% interval; an allele not sized from short reads is drawn hollow and never carries Stranger's "normal";
  • Lp(a): the KIV-2 count with its 95% interval; no bar when the count was not estimated;
  • CHIP: each call's VAF against its gene's detection limit; a call with no VAF stays off the track instead of sitting at 0;
  • copy numbers of SMN1, SMN2, HBA1, HBA2 and the RCCX module as dots; a count that is not a whole number gets no dots;
  • the Y haplogroup as its path from the root, with each level's marker counts.

The plan named a PRS gauge. I drew the repeat-expansion gauge instead: the polygenic scores already have their strip chart, and it shows only once the scores are placed against the ancestry panel, so a second PRS drawing would add nothing; the repeat counts had no drawing at all.

Genome chart (bin/report_charts.py, so the report and the live page both get it): AnnotSV class 4 and 5 SVs as outlined spans and MoChA calls as a bar under the chromosome, each linking to its section with its caveat. A chromosome named with or without the chr prefix is drawn the same way. Calls on other contigs are listed as not drawn. The chart title now names them.

Family page (bin/owngenome_live_family.py, assets/live/family-page.js):

  • a grid of every pair from the relationship check and the shared segments, with a flag where the measured relationship differs from the declared one; a list of pairs on a phone;
  • each child's stretches from <child>_segments.tsv painted per chromosome, father's copy above mother's, coloured by grandparent where step 38 could tell; the per-site discordant count stays in the tooltip and table rather than as a stipple;
  • the de novo candidates and the compound-het pairs, in trans first; a missing file is named with the reason, never shown as an empty table;
  • the members side by side: CYP2D6 calls, CPIC phenotypes (quoted), HLA types, haplogroups and blood groups, one column each, read only from each member's summary.json inside its run folder.

Demo: the demo family is now an invented trio. The partner and a son get finished runs of their own from make_demo_sample.py --sample --sex, with invented findings so every widget draws (an FMR1 count, a CHIP call and a MoChA loss on the partner, a class 4 AnnotSV deletion and a Y path on the son), plus step 38's files for the trio. Every demo person now has a CPIC table, so the report test's golden card list gains the CPIC gene card.

Follow-ups:

  • bin/run_state.py read_trace parses each trace file once until its mtime or size changes, instead of on every /runs.json; the cache is bounded.
  • README, docs/recheck.md, docs/live-site.md and docs/multi-sample.md describe the person page, the card widgets and the family page; docs/parameters.md lists --pedigree with the schema's description.

No pipeline output changes: the steps write the same files. The report's genome chart draws more marks and has a new title.

How it was checked

  • tests/test_live_widgets.py (new): each widget against the numbers of its section, the wording gate, and a drawer per kind in person.js. Each check also runs on a planted mistake. Red against the base live_results.py: 5 checks failed.
  • tests/test_live_family_depth.py (new): the painting row for row, pair order, a family without the trio files, the side by side, a summary.json linking out of its run, the wording gate. Red against the base family plugin (it has no stretches key).
  • tests/test_report_charts.py: SV and MoChA marks, red on the base report_charts.py. A MoChA call on a bare 20 is drawn; with the prefix fix taken out, check 4 fails with "MoChA call 20:50000000 not drawn".
  • tests/test_run_state_trace_cache.py (new): five checks; checks 1, 4 and 5 red against the base run_state.py.
  • tests/test_live_demo.py in headless Chrome: the home page lists three people, every widget and both genome-chart marks are drawn with their marks, and the family page draws the grid, the son's stretches row for row, his two tables and the side by side. The controls (person.js without its widget line, family.json with the stretches emptied) fail as they should.
  • test_live_results.py, test_owngenome_live.py, test_owngenome_live_family.py, test_render_report.py and test_run_state.py pass.
  • Screenshots of the built demo, dark theme, at desktop width and 390 px: the repeat gauges, the Lp(a) bar, the CHIP track and the MoChA bar on the partner's page; the copy dots and the Y path on the son's; the family grid, the painting and the tables on the family page. Nothing scrolls sideways on a phone.
  • CI on d16f300: E2E passed, live-server-1-weblog included (all 9 checks passed): https://github.com/GeiserX/OwnGenome/actions/runs/42451989857
  • Unit tests on d16f300, every new test and its planted controls: https://github.com/GeiserX/OwnGenome/actions/runs/42451989989
  • The final head's runs are in the checks on this PR.

Not changed here, outside this change's files: docs/24-html-report.md still describes the genome chart without the SV and MoChA marks.

The family page now shows the relatedness of every pair as a grid, each
child's inherited stretches painted per chromosome, the de novo and
compound-het tables, and the members side by side. The demo gains the
partner and a son with findings of their own, so every widget and the
whole family page have something to draw.

Adapters and person pages add widgets for repeat counts, confidence intervals, CHIP calls, copy numbers, and Y-haplogroup paths. Tests check widget data and rendering.
Multi-person demo generation and checks
tests/demo/*, tests/fixtures/live/demo/README.md, tests/test_live_demo.py, tests/test_render_report.py, docs/live-site.md, docs/parameters.md, docs/recheck.md, README.md
The demo now generates or copies DEMO-002 and DEMO-003, writes pages and results for all three people, and includes family summaries. Documentation and tests describe and check the expanded demo and related family workflow.

Genome chart marks

Layer / File(s) Summary
Structural-variant and MoChA marks
bin/report_charts.py, tests/test_report_charts.py
The genome chart renders AnnotSV spans and MoChA bars, counts invalid or unsupported marks as not drawn, and adds legend entries when those marks are present.

Run trace caching

Layer / File(s) Summary
Cached trace reads
bin/run_state.py, tests/test_run_state_trace_cache.py
Trace rows are cached by path, modification time, and size. Reads filter cached rows by sample and return separate task copies. Tests cover cache reuse, invalidation, filtering, and capacity.

Full details: Title check

Explanation

The title names four chart and widget areas: score, copy-number, Y, and family. The changeset adds person-page widgets for repeat counts, Lp(a), CHIP VAFs, copy numbers, and Y haplogroup paths. It also adds genome-chart marks for AnnotSV SVs and MoChA calls, and family-page relationship grids, inherited stretches, de novo and compound-het tables, and side-by-side summaries. The title covers the main change but omits the family-page and demo work, and 'score' is not a term the changeset uses directly. The title is also longer than a typical concise title.

Full details: Docstring Coverage

Explanation

Docstring coverage is 32.58% which is insufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 89 functions across 14 files. (7 skipped: 7 unsupported.)

Resolution

Write docstrings for the functions missing them to satisfy the coverage threshold.

Test rejected MoChA calls.

Use a separate fixture with a chrM call and a call with . positions. Assert that neither appears in marks and that both count toward not_drawn. The current fixture cannot catch a regression in that accounting.

…lationship mismatches

AnnotSV writes SV_chrom without the chr prefix, so real class 4 and 5
calls fell into not drawn. The relatedness grid flagged a pair step 38
could not check as a mismatch, the CPIC CYP2D6 phenotype was hidden
behind the callers' row, a trio file linking out of the folder counted
as present, and the trace cache was shared across server threads
without a lock.
