…written, and declare --pedigree

The read-count table was contracted under aligned/, where ALIGN_MINIMAP2's
saveAs drops it; both legs write it to qc/. The static check matched every
saveAs process by basename only, so the wrong folder passed. It now reads a
saveAs closure of the form `f -> f.endsWith|startsWith|== '...' ? A : B`:
a publishDir that returns null for a file does not count, one that keeps
the name is matched on the full path, and only a real rename (or a closure
it cannot read) falls back to the basename.

100 published rows said legs nextflow for a file the step script writes
under the same path too. The static check now expands each step script's
shell variables and refuses a nextflow row whose path it finds there; the
rows are both. The viral depth table, which neither leg keeps, is internal.

--pedigree, the switch of the family workflow, is now a declared param
(nextflow.config, nextflow_schema.json, an experimental contract row), and
main.nf reads it directly. The schema's default --tools now includes traits,
as nextflow.config's does, and the static check compares every schema
default with nextflow.config.

Bead: pgp-5bja.20
…th legs

scripts/35-paralogs.sh moves each <sample>_<table>_copy_number.tsv (the SMN
one included) into paralogs/, the same path PARASCOPY publishes. The static
check cannot follow that loop, so these two rows are fixed by hand.

Bead: pgp-5bja.20
… both

The legs check stopped after six variable expansions per line, so a line
like ${P}_megane.log (P built from OUTDIR, S, GENOME_DIR and SAMPLE) was
never followed. It now follows 24, capped at 64 expansions per line, and a
new control proves it on step 50's megane.log. The rows it found, and the
ones written through bash -c positional arguments, which it still cannot
follow, are set to both by hand.
…aths whole

A publishDir option after the saveAs closure was read as part of it, which
turned a dropping closure into a rename. A step script writing x.tsv.gz
counted as writing x.tsv. Both readers now stop at the right place, with a
control each. The --pedigree description says a file of several families
needs --family_name.
Nine sections had no caveat of their own: PharmCAT, CPIC, the CYP2D6
callers, CPSR, VNtyper, the SV callers, coverage, variant calling and
Lp(a). Both reports now print one under the card title. SECTION_NOTES
maps each CHAPTERS section id to its caveat constants, so the live site
can show the same text per card. The PharmCAT, CPSR and step 36 badges
lose their green: a report that ran is not a finding.

Bead: pgp-5bja
…JSON

bin/live_results.py turns a summary.json into the report's seven
chapters, one card per section with its facts, rows, caveats and an
attention flag taken only from flags that already exist. The results
plugin serves it as /runs/<run>/results.json from the summary the
server already reads for the headlines. /runs.json gives the home page
each run's progress and each family's members; the family plugin adds
/runs/<family>/family.json with the pedigree layout, the pair rows with
their measured numbers and each couple's gene rows.

Bead: pgp-5bja
… page of people and a family page

The person page opens on what is worth a look, then one tab per report chapter, each card with its
caveat under the title and its chart inside. The step map moves to a Progress tab. The home page
groups people by family, runs still going first. The family page draws a clickable pedigree, the
members, each couple's carrier screen in full and who is related how.

Bead: pgp-5bja
Keep main's new cpsr_cdna_check and Locityper switch rows with this
branch's leg corrections. main's unknown-parameter check no longer needs
pedigree as a special case, since the schema now declares it.

Bead: pgp-5bja.20
… family.json and the wording

The static demo now has the home page, results.json and family.json. A new test checks every
section's caveat, the cards against the report's chapters, the words a page may use, ClinVar with
and without hits, and that results.json stays behind the login. The demo test drives the person
page, the family page and a phone-width view.

Walkthrough

The live site adds report-derived results and new people, person, and family pages. Server endpoints provide run, results, and family data. The demo generator and tests now cover these pages, their JSON links, and related result behavior.

Changes: Live Site Pages and Results

Layer / File(s) Summary
Report-derived results and caveats
bin/render_report.py, bin/live_results.py, tests/test_live_results.py
Report sections gain caveats and updated QC text. The new result builder maps report data into cards, states, links, and attention counts. Tests cover caveat mappings, card ordering and content, wording, and ClinVar output.
Run and family data endpoints
bin/owngenome_live.py, bin/owngenome_live_family.py, bin/owngenome_live_results.py, tests/test_live_results.py, docs/live-site.md
The server adds run-index, family, and results JSON data, selects page templates by run type, and updates summary loading and caching. Endpoint tests cover authentication and returned data. Documentation describes the JSON data and served-file restrictions.
Person page and shared UI
assets/live/core.js, assets/live/index.html, assets/live/person.js, assets/live/live.js, assets/live/live.css, assets/live/plugins/*, docs/live-site.md
Shared helpers support person-page rendering. The page adds report cards, progress, and fragment navigation. Plugins can place panels and charts in page slots, and search links can open result cards. Styles add themes, responsive layouts, and reduced-motion handling.
People and family pages
assets/live/home.html, assets/live/home.js, assets/live/family.html, assets/live/family-page.js, assets/live/live.css, assets/live/plugins/family.js, assets/live/plugins/ops.js, docs/live-site.md
The home page groups people by family and run status. The family page displays pedigree, member progress, carrier-screen results, relationships, and child chromosome maps.
Demo generation and validation
tests/demo/build_live_demo.py, tests/demo/render_pictures.py, tests/test_live_demo.py, tests/test_live_results.py, docs/live-site.md
The demo generator writes page data and relative links for the home, person, and family pages. Browser tests check page content, navigation, and phone-width overflow. Results tests check the generated content and server routes.

Estimated code review effort: 4 (Complex) | ~60 minutes

Change: Feature

Merge Risk: Moderate · up to 10a08

Several result cards show wrong or missing data (slivar phase lines, Locityper haplotypes, clinical-filter column labels). The person page can also fail to retry results after a transient server error. These should be fixed before merge, though none is catastrophic.

Security architecture risk: Low · up to 10a08

The new views expose sensitive results through the existing login boundary. The inspected routes retain access checks and filesystem restrictions, and no introduced security failure was established. Risk is low rather than minimal because deployment conditions and some concurrent file-update behavior remain unverified.

Retained concerns
No architecture-level concerns identified.

Security review details

Security Blast Radius

  • inferred — The effective browser authorization scope remains the configured server root, not an individual person or family. An authorized viewer can access sensitive results across that root; the new pages make existing information easier to aggregate without introducing per-person isolation.

Trust Boundaries and Controls

  • observed — Remote requests reach runs.json only after the browser authentication gate. The new result and family plugin routes use authenticated registration, and family page requests validate the selected directory against the configured root before reading it.
  • observed — Inspected person-card text uses DOM text nodes and textContent rather than HTML interpolation. Relative result-file links encode path components, while external exploration links are explicitly labeled and opened with noreferrer and noopener. These controls do not themselves validate arbitrary URL schemes in a modified summary.

Resilience and Maintainability Implications

  • inferred — The shared attention cache stores derived counts under summary-file paths, checks run and root containment before reading, revalidates file stamps, retries failed reads, and prunes removed runs. Concurrent replacement or pruning can affect display freshness, but inspected cache values do not grant authority or control access.

Hardening Proposals

  • proposed — If data-root writers are intended to be less trusted than the server operator, establish one explicit family-root policy across pedigree metadata and result-table reads, with race-resistant file opening. The inspected behavior does not establish that stronger local-writer boundary, and the separate pedigree read path predates this PR.

Do not scroll and refocus the card on every background redraw.

redraw() runs whenever a step finishes or the run state changes. It always calls route(false). When the URL is #s/<id>, route() calls scrollIntoView and focus on each call. A reader who scrolled away from the linked card during a live run is moved back each time a step ends.

Scroll and focus only for user-initiated routes, or once per hash value. hashchange and go() call route() without arguments, so they still scroll.

Fix the column labels in the clinical-filter table.

rr.sf_rows returns (gene, variant, genotype, evidence). The table labels the last two columns "Kind" and "Rule", so the genotype appears under "Kind" and the evidence text under "Rule". Rename the columns to match the data.

Fix the wrong key and the wrong type in the slivar adapter.

render_report.py stores the phase data under compound_het_phase, not phase. d.get("phase") is therefore always falsy, and the compound-het phase lines never appear on the card.

comphet_phase_text(d) also returns a list of lines. The code wraps that list in another list. If the key were ever present, plain() would turn the inner list into its Python repr.

The last line of that helper is (COMPHET_NOTE) in parentheses. card() only removes lines that equal the bare caveat, so this line would repeat the caveat on the card. Drop the last line.

Fix the Locityper row: the genotype key does not exist.

render_report.locityper_text reads haplotype_1, haplotype_2, status and reason from each locus. It never reads genotype. The "Panel haplotypes" column therefore shows "." for every locus. Also, a locus with status != "called" has no explanation.

Use rr.locityper_text(l) for that column.

…ched results and family page current

The cards now carry the report's qualifications: ClinVar read checks, combined-allele notes and
deep intronic calls, not-assessed secondary findings, a carrier list not made and an unparsed
PharmCAT report as sentences, the report's rare HIGH-impact count, Slivar phase lines, every
Exomiser variant, AnnotSV checks, the sizing safeguards of expansions, genotype rules and the
ancestry mark of traits, and the ancient PCA plot. The server re-reads a rewritten summary.json,
pairs headlines with their own summary, never reads a summary or couple table that links out of
its folder, and forgets runs that are gone. The family page refreshes and says when it failed.

Major · Stability & Availability · Quick win

Retry results after a server-side build error.

If result construction throws, results.json returns HTTP 200 with empty chapters and an error note. This branch accepts that response and keeps fetchedFor. On a finished run, later state updates use the same key, so the results stay unavailable after the server recovers until the person reloads the page. Mark build errors as retryable and clear fetchedFor for that response. (raw.githubusercontent.com)

Isolate a per-run base_state failure so one run cannot break /runs.json.

runs_index calls self.base_state(r) for every non-family run, with no guard. If run_state.build or one of the readers it calls raises for one run, /runs.json fails with an error. The home page then shows no people at all. The attention method already treats a bad file this way: its comment says "one bad file must not take the home page down".

Catch the failure per run. Keep the run in the index with a degraded entry.

♻️ Proposed change

- st = self.base_state(r)
-                planned = [s for s in st["steps"] if s["state"] != "not planned"]
- item.update(state=st["run"]["state"], started_utc=st["run"].get("started_utc"),
+ try:
+ st = self.base_state(r)
+ except (OSError, KeyError, TypeError, ValueError) as e: # one unreadable run must not blank the home page
+ print(f"owngenome_live: state of {name} not read: {type(e).__name__}", file=sys.stderr)
+                    st = {"run": {"state": "unknown"}, "steps": []}
+                planned = [s for s in st["steps"] if s["state"] != "not planned"]
+ item.update(state=st["run"]["state"], started_utc=st["run"].get("started_utc"),

Confirm that the home page tolerates state: "unknown" in assets/live/home.js (progressText) before you apply this.

Minor · Functional Correctness · Quick win

A params value with a trailing inline expression is parsed as a partial literal.

The regex captures [-\w.]+ for unquoted values. For x = 5 * 2, it reads 5 instead of skipping the line. For x = foo.bar, float fails and the value is skipped. The 5 * 2 case can cause a false schema-default mismatch. Anchor the value to the end of the line, or to a comment.
